What is Oligo?

What is it?

The Oligo program is likely the best tool for creating oligonucleotides ("oligos"), i.e., determining the sequence of oligos so that they can be synthesized and used in e.g., polymerase chain reaction (PCR).

What is it for?

Oligo is ideal for:
  • determining consensus sequence oligos
  • determining multiplex sequence oligos
  • determining degenerate sequence primers
  • keeping an oligonucleotide database
  • identifying possible problematic secondary structures

Runs on:

Windows and Mac.

Where to get it:

This software is available from CMGM. Questions regarding how to obtain a CMGM account should be addressed to Lee Kozar, Director, Computational Services and Bioinformatics Facility, .

Mac: OS 9 or X: Search of "oligo" on the Mac software page
Win: Search of "oligo" on the Windows software page.

Specific Features

  • Generating Melting Temperature Graphs
  • Identifying Primer Dimers
  • Determining Composition & Tm in Various Conditions
  • Identifying False Priming Sites
  • Primer Multiplexing Within One Sequence
  • Probe Design for Ligase Chain Reaction
  • Determining Oligonucleotide Frequency in GenBank
  • Hybridization Time Calculator
  • Concentration Evaluation
  • Restriction Enzyme Search
  • Sequence Edition
  • Mutagenesis
