The book opens by discussing the highly orchestrated early B cell development in the bone marrow and the genes involved based on both human and animal models. The pathogenesis and clinical presentation of X-linked agammaglobulinemia, caused by mutations in the BTK (Bruton's tyrosine kinase) gene, are then presented in detail, followed by descriptions of the clinical manifestations and molecular basis of the less frequent autosomal recessive and autosomal dominant forms of agammaglobulinemia. Patients' management in terms of respiratory complications, gammaglobulin replacement therapy and the potential value of novel experimental therapeutic strategies are discussed. Considerable progress has recently been made in the identification of novel carbohydrate based vaccines and a large number has reached clinical phase studies. The success of several licensed carbohydrate based vaccines against bacterial pathogens such as Haemophilus influenzae type b, Neisseria meningitidis or Streptococcus pneumoniae demonstrates their great potential. However, the study of anti-carbohydrate antibodies is technically challenging and partly because of low affinities and promiscuous specificity they have not been medically exploited to full potential. The study of antibody specificities and identification of protective carbohydrate epitopes lies at the heart of successful vaccine design. In addition to therapy, antibodies in general serve as diagnostic tools in medical and scientific laboratories. In this setting high affinity and exquisite specificity are important factors for their successful use. ãaAnticarbohydrate Antibodies ãa from molecular basis to clinical applicationãa compiles current knowledge on the immunological recognition of carbohydrates by the adaptive immune system from a molecular perspective providing fundamental insight needed for advancing clinically relevant diagnostics and therapeutic applications. - Anti-CD47 antibody-mediated phagocytosis of cancer by macrophages primes an effective anti-tumor T cell response2013Diane Tseng.Mobilization of the T cell response against cancer has the potential to achieve long-lasting cures. However, it is not known how to optimally harness antigen presenting cells to achieve an effective anti-tumor T cell response. In this study, we show that anti-CD47 antibody-mediated phagocytosis of cancer by macrophages can initiate an anti-tumor T cell immune response. Using the ovalbumin model antigen system, anti-CD47 antibody-mediated phagocytosis of cancer cells by macrophages resulted in increased priming of OT-I T cells (CD8+), but did not prime OT-II T cells (CD4+). The CD4+ T cell response was characterized by a reduction in Foxp3+ regulatory T cells. Macrophages following anti-CD47-mediated phagocytosis primed CD8+ T cells to exhibit cytotoxic effector function in vivo, protecting animals from tumor challenge. We conclude that anti-CD47 antibody treatment not only enables macrophage phagocytosis of cancer, but can also initiate an anti-tumor cytotoxic T cell immune response. Anti-CD47-mediated phagocytosis of cancer cells by macrophages leads to priming of a predominant CD8+ T cell response without priming of CD4+ T cells, demonstrating differential priming of T cell responses by macrophages. Priming of effector CD8+ T cells is difficult to achieve with existing vaccines for cancer and infectious diseases. Anti-CD47-based vaccination strategies serve as a promising new strategy for overcoming this challenge for treating or preventing human disease.

- 2012Audrie Lin.Overview: 555 million preschool children live in developing countries where malnutrition (undernutrition) is a significant problem. The factors that contribute to this issue are multiple, with two important factors being gut microbiota and gut function. To begin to understand gut microbiota and gut function in a developing country, we performed two parallel studies: in the first study, we characterized the baseline gut microbiota of healthy Bangladeshi children, and in the second study, we investigated the association between household environmental conditions and gut function in Bangladeshi children. The gut microbiota affect nutrient metabolism, immune function, and pathogen resistance. Loss of gut function as occurs in environmental enteropathy (a multifaceted, subclinical intestinal disorder likely derived from repeated episodes of infectious gastroenteritis and chronic inflammation) contributes to malnutrition and growth faltering. It is possible that these processes are interrelated with the gut microbiota serving a critical role in environmental enteropathy. Gut microbiota: Previous studies have focused on the gut microbiota of infants and adults from developed countries, but few have characterized the gut microbiota of people living in developing countries. Furthermore, little is known about the gut microbiota and its variation over time in primary-school-age children and adolescents in either developed or developing countries. In this study, we compared the monthly variation in fecal microbiota composition of healthy children (ages 8--14 years) living in an urban slum in Bangladesh with that of age-matched children from affluent suburban communities in the United States. We analyzed 8,000 near full-length sequences of the small-subunit ribosomal RNA gene (16S rDNA) and over 845,000 pyrosequencing reads spanning the V1-V3 variable region of the 16S rDNA. The distal gut of Bangladeshi children harbored significantly higher microbial diversity than U.S. children, a result validated by the discovery of several novel lineages from various bacterial phyla in the full-length Bangladeshi dataset. Bangladeshi and U.S. children displayed distinct gut microbiota architectures. Moreover, significantly lower month-to-month temporal stability was observed in Bangladeshi children compared to U.S. children. Together, these results suggest that different environmental or genetic variables may affect the microbiota of healthy children in the two countries. Further studies are necessary to investigate the underlying mechanisms of these differences and to incorporate these insights into prevention or treatment of diseases. Gut function: Although poor water quality, sanitation, and hygiene are putative risk factors for environmental enteropathy, there are no studies investigating the relationship of household environmental conditions to environmental enteropathy. We compared levels of environmental enteropathy markers to growth patterns and measured the prevalence of parasitic infections in children living in different levels of environmental cleanliness based on indictors of water, sanitation, and hygiene in their households. We conducted a follow-up study of 119 children (< 4 years old) from an existing cohort, living in rural Bangladesh and divided into two types of households: a 'mitigated household' had good water quality, improved sanitation, and a handwashing station stocked with water and soap, and a 'contaminated household' had poor water quality, and inadequate sanitation and handwashing facilities. We measured anthropometry, intestinal parasitic infection, and the following markers to assess gut function: Lactulose:Mannitol (L:M) ratio, immunoglobulin G endotoxin core antibody (IgG EndoCAb), and total IgG. After adjustment for potential confounding, children from mitigated households had higher height-for-age Z-scores (HAZ), lower L:M ratios, and lower IgG EndoCAb titers than children from contaminated households. The L:M ratio was also strongly associated with HAZ in the cohort. Children living in environmentally mitigated households had lower levels of parasitic infection, improved measures of gut function, and improved growth compared to children living in contaminated environments. These results support the hypothesis that environmental contamination mediated through environmental enteropathy could be a cause of growth faltering in low-income countries. Interpretation: By characterizing the baseline gut microbiota of healthy children living in a developing country and correlating their gut function with household environmental conditions, our work provides a foundation to address the role of the gut microbiota and environmental enteropathy in child health.

- ATP-dependent chromatin remodeling BRG/Brahma-associated factors (BAF) complexes in the regulation of mammalian stem cell self-renewal and development2010Lena Wai Mun Ho.Mammalian SWI/SNF (also called BAF) ATP-dependent chromatin remodeling complexes are essential for formation of the pluripotent cells of the early embryo, and are also crucial for the self-renewal and pluripotency of mouse embryonic stem cells (ESCs). To understand the molecular mechanism of BAF complexes in regulating the chromatin of pluripotent stem cells, we performed both proteomic and genomic studies of endogenous complexes in ESCs. Proteomic studies reveal that ESCs express distinctive BAF complexes (esBAF), and this specialized subunit composition is required for ESC maintenance and pluripotency. High-resolution genome-wide mapping of the core ATPase subunit, Brg, using ChIP-Seq technology indicates that esBAF is a core component of the pluripotent transcriptional network. This is consistent with findings that esBAF interacts both physically and genetically with key regulators of pluripotency such as Stat3, Oct4 and Sox2. In addition, esBAF is critical for Stat3-mediated gene activation and repression in mESCs in response to Leukemia Inhibitory Factor (LIF), the cytokine that maintains mESCs in a self-renewing state. Brg maintains open accessibility of Stat3 target sites to allow continuous binding of Stat3 in response to LIF signaling, and prevents the expansion of Polycomb activity and the inappropriate deposition of the silencing mark H3K27me3 at both Stat3 targets and other sites. We propose that one integral mechanism of esBAF action in maintaining pluripotency is to maintain Stat3 responsiveness in ESCs by regulating the accessibility of its target sites. The role of BAF complexes in self-renewal and differentiation extend to adult multipotent stem cells. Using mouse adult hematopoietic development as a model, we show that Brg is required for the transition of quiescent long-term hematopoietic stem cells (LT-HSCs) to their downstream progenitors, and for the multilineage differentiation of transit amplifying hematopoietic progenitors. Hence, we propose that chromatin remodeling is generally required for the function and maintenance of stem cells by the regulation of their specialized chromatin landscape.

Although these disorders are relatively rare, they are recognized as an important group of refractory liver diseases, the most common of which are autoimmune hepatitis (AIH) and primary biliary cirrhosis (PBC). The book therefore comprises two major sections, one dealing with AIH, the other with PBC. AIH in Japanese patients creates a unique disease population, as its clinical features are different from those of Western patients resulting from the different genetic background of the two patient populations. Also, mouse models of neonatal thymectomy-PD-1 knockout mice, clinical analyses of acute hepatitis-like manifestations, and research findings on IgG4-related autoimmune hepatitis have been reported in Japan and are included in this book. A disease-susceptibility gene specific to Japanese PBC patients has also recently been discovered. Because of the relatively homogeneous population of Japan, analyses conducted with Japanese PBC patients have yielded findings that are highly relevant to the pathogenesis of the disease. Furthermore, new pathological staging criteria, anti-gp210 antibodies and the basis they provide for improved accuracy of prognosis, treatment with bezafibrate, and the outcomes of living-donor liver transplantation are also presented here. This volume therefore serves as a useful resource not only for hepatologists, but also for researchers, clinical residents, and medical students both in Japan and in other countries.

Trade-offs occur when you invest in responses that are beneficial when fighting one pathogen but are actively detrimental for fighting another. Due to the diversity of pathogens, immunity is potentially rife with this type of antagonism; to appreciate the full scope of potential trade-offs we must think about all of the possible immune responses a host can bring to bear on a pathogen. I propose that an "immune response" is any response to infection that influences the outcome of that infection. This includes processes that affect either resistance, the ability to clear pathogen, or tolerance, the ability to cope with pathology induced by infection. This broad definition of immunology will bring research of classically "non-immune" physiologies - metabolism, circadian rhythm and mating -- into the immune arena. Throughout this thesis I will explore, using Drosophila melanogaster as a model, a number of different trade-offs in immunity from the antagonism inherent in a resistance response to the benefits and consequences of energy expenditure during infection. First, I demonstrate that there is an inherent trade-off due to investment in phagocytosis when flies encounter two different infections: Listeria monocytogenes and Streptococcus pneumoniae. L. monocytogenes is a facultative intracellular pathogen that harnesses the additional phagocytosis, increasing entry into a desirable niche; S. pneumoniae is an extracellular pathogen that is better cleared by increased phagocytosis. I discovered the trade-off by comparing and contrasting the phenotypes caused by mutants in two Drosophila immunity genes: ets21c, a putative transcription factor, and wntD, a negative regulator of immunity. Further exploration of the immune phenotypes of the ets21c mutant revealed that these mutants have a range of phenotypes during infection, suggesting a complex picture. Ets21c affects both tolerance and resistance to infection, and the class of phenotype observed in ets21c mutants cannot be predicted solely by the intracellular versus extracellular nature of the infecting pathogen. Ets21c mutants also have a strikingly altered basal metabolic state, resembling sick wild-type flies, and have a muted change in transcript levels in response to infection. This thesis also deepens our understanding of developmental-immune pleitropy in the wntD pathway. Pleitropy itself causes trade-offs; for while pleitropy promotes efficiency in the genome, it also restricts the ability to evolve. WntD, a negative regulator of the toll pathway, impacts both immunity and dorsal-ventral development. Recently, work with the developmental phenotypes led to the discovery of components in the wntD signaling pathway. I show that these developmental mediators are also involved in immunity and impact survival during L. monocytogenes infection. L. monocytogenes infection causes infection induced anorexia in Drosophila and this thesis shows that infection with L. monocytogenes affects a number of metabolic pathways at both the transcript and metabolite level. This metabolic and transcriptome data generated a number of more specific and mechanistic hypotheses concerning additional potential trade-offs. First, energy stores, metabolic intermediates and transcripts for beta-oxidation and glycolysis decrease during infection. This reduction of available energy can both negatively impact the host when it runs out of energy for essential processes and positively impact the host by restricting the nutrients available to the pathogen. By infecting mutants with either initially low energy stores or an inability to access stores, we show that access to energy stores is important to the host during infection, although the flip-side of this trade-off remains untested. A second potential trade-off seen through our metabolomics are changes in the level of an anti-oxidant, uric acid. The flies enzymatically reduce levels of uric acid during L. monocytogenes infection. A reduction in an anti-oxidant should cause the reactive oxygen species to have additional potency. This would be helpful in combating the bacterial load, but potentially detrimental due to an increase of damage to the host itself. However, mutants in uricase, which fail to lower uric acid levels during infection, do not have such easily explainable phenotypes potentially due to compensation through other anti-oxidants. While not conclusive, these data suggest that the flies regulate their anti-oxidant levels during infection and that this complexly affects immunity. To address the dilemma of how to build a robust immune response, I contend that one must consider many different variables: diversity of pathogens, genetic efficiency, and the energetic cost. Years of evolution have honed the immune responses with many potential solutions. I found that Drosophila immune systems are likely constrained by a variety of tradeoffs -- antagonistic abilities of resistance responses, metabolic links with immunity, and developmental-immune pleitropy. We still need to better understand how these tradeoffs are regulated and their downstream implications. Understanding these antagonistic relationships will help us manipulate them to develop more effective treatment, as we can tailor medicine to the individual pathogen and the individual person's physiology.

- 2011Michael Nathaniel Alonso.Monocytes rapidly infiltrate inflamed tissues and differentiate into inflammatory dendritic cells (DCs) that mediate pathogen clearance. However, the cellular and molecular mechanisms governing inflammatory DC formation and subsequent function remain elusive. Current evidence suggests that conserved molecular patterns present on different classes of microbes that engage pattern recognition receptors on DCs dictate the type of immune response initiated by DCs. Given that pathogens are under evolutionary pressure to avoid elimination, we reasoned that memory T cells were better positioned to inform the immune response. The studies presented in this dissertation indicate that memory T cells dictate the nature of the immune response through the induction of functionally specialized inflammatory DCs. Our studies indicate that T-helper (TH) cells interact with monocytes in inflamed tissues and instruct monocytes to differentiate into inflammatory DCs in vivo. This process is antigen-driven and requires cell contact, GM-CSF and TNF[alpha]. Interestingly, distinct TH cell subsets direct the formation of specialized DC subsets. In psoriasis lesions, TH1 and TH17 cells interact with monocytes and instruct these cells to differentiate into TH1- and TH17-promoting DCs, respectively. Correspondingly, in acute atopic dermatitis, TH2 cells interact with monocytes and elicit the formation of TH2-promoting DCs. Again, DC formation required GM-CSF and cell contact, whereas TH subset specific cytokines dictate DC function and the expression of DC subset specific surface molecules. Moreover, the phenotypes of T cell induced DC subsets are maintained following subsequent stimulation with a panel of toll-like receptor (TLR) agonists, suggesting that TH-derived signals outweigh downstream TLR signals in their influence on DC function. Our preliminary studies indicate that regulatory T cells promote the formation of tolerogenic DCs that are typically associated with tumor progression and poor patient prognosis. The data indicate that intra-tumoral Tregs frequently interact with monocytes within tumor tissue and instruct monocytes to differentiate into IL-10-producing tolerogenic DCs. Such Treg-induced DCs (DCTreg) are subsequently able to instruct naïve T cells to differentiate into FoxP3+, IL-10-producing regulatory T cells with potent suppressive activity. The capacity of Tregs to elicit DCTreg formation represents a physiologic mechanism that on one hand amplifies and perpetuates immune tolerance, but also contributes to attenuated anti-tumor immune responses. We also explored mechanisms capable of depleting inflammatory DCs. While previous studies have indicated that inflammatory DC depletion through systemic elimination of their monocyte precursors with clodronate-loaded liposomes ameliorates pathogenesis in psoriasis and other diseases, translation of these strategies into the clinic is difficult due the importance of monocytes in the clearance of infection. We describe three strategies that avoid the monocyte intermediates in order to directly prevent inflammatory DC formation or deplete inflammatory DCs through antibody-loaded toxins. These strategies provide useful tools for the targeted reduction of inflammatory DCs during disease pathogenesis. In summary, memory T cells dictate the nature of the immune response through the induction of functionally specialized inflammatory DCs. The system we utilized for generating DC subsets with differential TH polarizing capacity has facilitated the elucidation of cell surface and soluble factors governing the biology of TH-promoting DC subsets. These and additional molecules expressed by DC subsets should prove useful for detecting and quantifying each subset in situ and may enable the design of novel therapeutic strategies for T[not]H-associated inflammatory diseases.

- CD14-expressing bladder cancer cells establish tumor-promoting inflammation and drive tumor cell proliferation2013Ming Tatt Cheah.Keratin 14 (KRT14) expression marks the most primitive differentiation state in bladder cancer (BC) cells. However, the mechanisms by which KRT14-expressing cells promote tumorigenicity remain undefined. We found that KRT14-expressing cells express higher levels of CD14 and inflammatory factors such as IL6 and IL8. Using a syngeneic mouse BC model, we isolated CD14 high BC cells and show that this population is more tumorigenic compared to CD14 low cells and forms tumors that are more highly vascularized with higher myeloid cell infiltration. Inflammatory factors produced by CD14 high BC cells directly drive the recruitment and polarization of monocytes and macrophages to acquire immune-suppressive characteristics. In contrast, CD14 low BC cells have higher relative proliferation, which is markedly increased when stimulated by factors produced by CD14 high cells. Collectively, we demonstrate that CD14 high BC cells orchestrate tumor-promoting inflammation and drive tumor cell proliferation to promote tumor growth.

- Characterization of an RNaseIII protein and its potential roles in the RNA interference pathway of the protozoan parasite, Entamoeba histolytica2012Justine Michelle Pompey.Entamoeba histolytica, a human intestinal parasite and a leading cause of death worldwide, contains a complex repertoire of endogenous small RNAs. Core elements of the RNAi machinery have been identified in the E. histolytica genome including three Argonaute proteins (EhAgo2-1, EhAgo2-2, and EhAgo2-3) and two genes with RNA-directed RNA polymerase (RdRP) domains. However, to date no canonical Dicer enzyme, an RNaseIII endonuclease responsible for cleaving double-stranded RNA (dsRNA) to 20-30nt small RNAs and a critical player in the RNAi pathway, has been identified in the E. histolytica genome. We conducted bioinformatics searches of the genome which revealed only one gene with an RNaseIII domain, EhRNaseIII. Interestingly, this candidate lacks the canonical Dicer structure - it is substantially smaller than other Dicers, contains only a single RNaseIII domain, and lacks PAZ or double-stranded RNA binding domain (dsRBD). Most eukaryotic Dicer proteins identified to date contain two RNaseIII domains, which form a heterodimer required for cleavage of the dsRNA, and contain PAZ or dsRBDs. We determined that EhRNaseIII exists as a homodimer in E. histolytica trophozoites. We sought to probe the contributions of EhRNaseIII, EhAgo2-2, and EhRdRP1 to the RNAi pathway in E. histolytica. Attempts to downregulate these genes using RNA-based methods including antisense mediated silencing and the production of gene-specific secondary small RNAs were unsuccessful. Expression of EhRNaseIII dominant-negative mutants also failed to impair production of small RNAs. In order to determine if EhRNaseIII was capable of generating small RNAs of the size observed in E. histolytica trophozoites, we conducted in vitro cleavage assays of dsRNA. Despite using multiple protein sources (E. histolytica whole cell lysate, immunoprecipitated EhRNaseIII, and recombinant EhRNaseIII protein) and two structurally distinct dsRNA substrates, we were unable to detect small RNA cleavage products. We further investigated whether EhRNaseIII was sufficient to act as a Dicer enzyme by co-expressing it with a dsRNA substrate in Saccharomyces cerevisiae, which lacks an RNAi pathway. However, no small RNAs were detected. We also assessed whether EhAgo2-2, which associates with 5'-polyphosphate small RNAs in E. histolytica, could mediate silencing using 5'-monophosphated small RNAs in S. cerevisiae. No downregulation in reporter transcript or protein was observed. These data indicate that EhRNaseIII is not a minimal Dicer enzyme and suggest that small RNA biogenesis may occur solely through a Dicer-independent small pathway in E. histolytica. These data also suggest that EhAgo2-2 may be specific for 5'-polyphosphate small RNAs. Future studies will continue to investigate the mechanism of small RNA-induced silencing in E. histolytica.
- 2010Patrick Ryan Eimerman.Listeria monocytogenes is a facultative intracellular pathogen that causes severe invasive disease in susceptible populations. Using in vivo bioluminescent imaging, it was recently discovered that this bacterium can colonize the murine gallbladder of otherwise asymptomatic mice. This finding was surprising as L. monocytogenes, after invasion of the intestines, was thought to survive only intracellularly in an infected host and in the gallbladder the bacteria lived extracellularly. It was also surprising that a bacterium could grow and replicate in the pure bile environment of the gallbladder lumen as bile is a potent antimicrobial compound. In this study, we characterized how Listeria monocytogenes is able to reach the gallbladder during infection and examined how this pathogen is able to survive in this environment. Using a mouse adapted L. monocytogenes which expresses a modified InlA capable of binding murine E-cadherin we were able to follow the kinetics of gallbladder colonization after oral infection using in vivo bioluminescent imaging. We then utilized surgical manipulation of the mouse host and repeated the oral infection to determine how L. monocytogenes reaches the gallbladder. Once we had determined the mechanism of gallbladder entry, we then utilized whole genome microarrays to characterize the transcriptome of L. monocytogenes during in vivo growth in the gallbladder and in freshly isolated murine bile. Finally, we attempted to determine what nutrients are utilized by L. monocytogenes during growth in bile and looked at the ability of other bacterial species to grow in this environment. Through these experiments we demonstrated regular asymptomatic gallbladder colonization by L. monocytogenes after oral infection and that L. monocytogenes reaches the gallbladder via the hepatic duct only after first causing systemic infection and escaping the liver. We also demonstrated that the lifestyle in the gallbladder is similar to that in the intestine with the exception of the need for bile resistance genes, and finally that it appears as though simple carbon sources may be utilized during bile growth and that bile may not be as toxic to bacteria as has been thought. Our work suggests that gallbladder colonization may not be exclusive to only L. monocyctogenes and Salmonella Typhi since other bacteria can grow, and in some cases better than L. monocyctogenes, in pure bile.
- 2010Luis Alejandro Zúñiga.Inflammation is characterized by the influx and activation of leukocytes to sites of tissue damage. Upon recruitment, immune cells become activated and can secrete pro-inflammatory cytokines and chemoattractants that can modulate cellular responses and leukocyte trafficking. However, if inflammation occurs inappropriately, it can lead to unwanted tissue damage to the host or can affect metabolic processes (e.g. glucose metabolism or bone metabolism). Evidence indicates inflammation also occurs in adipose tissue during obesity and that adipose tissue leukocytes secrete cytokines that can contribute to systemic, chronic inflammation. The mechanisms that regulate inflammation and mediate its effects on metabolism are not fully understood. To help clarify what factors mediate inflammation, we sought to determine the role that the chemerin receptor, CMKLR1, may play in mediating immune cell trafficking to inflamed tissue. We found CMKLR1 is expressed by murine peritoneal macrophages, which can migrate to chemerin in vitro. CMKLR1 was upregulated by TGF[Beta] and downregulated by pro-inflammatory cytokines and TLR ligands. Furthermore, we found that CMKLR1 exacerbated the progression of experimental murine autoimmune encephalomyelitis (EAE). Chemerin was expressed in inflamed central nervous system (CNS) tissue, and microglial cells and CNS-associated myeloid dendritic cells expressed CMKLR1 in mice with EAE. Additionally, we discovered CCRL2 as a novel receptor for chemerin and determined it is a non-signaling decoy receptor which may bind and present chemerin to CMKLR1. We found that CCRL2 is expressed by mouse mast cells and can enhance tissue swelling and tissue leukocyte infiltration during mast cell-dependent passive cutaneous anaphylaxis. In an attempt to uncover a role for chemerin/CMKLR1 in obesity development or obesity-related inflammation, we discovered an unexpected role for the pro-inflammatory cytokine, IL-17, in adipocyte metabolism. IL-17 was upregulated in obese adipose tissue by T cells. IL-17 KO mice were more susceptible to diet-induced obesity. IL-17 inhibited adipocyte development and insulin stimulated glucose uptake by adipocytes. Furthermore, young IL-17 deficient mice were more insulin sensitive than their WT counterparts. Overall, our data indicate a role for chemerin and chemerin receptors in leukocyte migration and function in inflammatory diseases, and suggest that IL-17 regulates metabolic responses associated with obesity.

These defects render patients susceptible to a variety of infectious diseases. The application of fungal genomics offers an unparalleled opportunity to develop novel antifungal drugs. Interestingly, several novel antifungal drug targets have already been identified and validated. However, it is too early to expect any novel antifungal drug as drug discovery programs are still in their infancy. In addition to classical and genomic approaches to drug discovery, traditional knowledge derived from natural products and phytomedicine can provide a multitude of alternative modes of combating fungal infection. This book comprises 20 chapters on various aspects pertaining to fungal diseases in human and animals, their reservoir, fungal pathogenesis, their management and recent advances in their treatment. Issues of antifungal drug toxicity, especially nephrotoxicity, are also discussed. The development of resistance in fungal pathogens, including multidrug resistance and its mechanism, is dealt with in two chapters. Diverse diagnostic approaches to fungal infections are also reviewed. The combinational drug strategies used in combating invasive fungal infections are addressed in detail. The management of pulmonary mycoses in stem cell transplantation is also given special focus. Novel antifungal drugs (synthetic and herbal), fungal vaccines, and metabolic pathways as drug targets are discussed in detail in three different chapters. Subsequently the roles of innate immunity, cytokine therapy and immunomodulators in the treatment of fungal infections are elaborated upon. - 2011Yana Emmy Evangeline Hoy.The importance of the intestinal microbiota to the health of an organism is well recognized. Alterations in the composition of the microbiota are associated with a number of diseases. However, the extent to which the microbiota varies across healthy individuals and time and the causes of this variation are still not fully understood. In order to distinguish between microbial community states of health and disease, the range of healthy microbial communities must be determined. In addition, the effect of perturbations on the microbiota is an area of active research. Recent studies indicate that intestinal infections can have a significant impact on the composition of intestinal microbiota. However, the extent and duration of these changes during different infections have not been fully characterized. My aims were to characterize the range of healthy microbiota in an inbred mouse population over time and to determine the dynamics of alterations in the microbiota during disease. I also wanted to determine if certain characteristics of the microbiota make animals more or less susceptible to infection. In this work, 46 individual healthy mice were sampled over time to assess the range of microbial communities in health. A mouse model of Salmonella enterica serovar Typhimurium infection was used to assess the impact of infection on the microbiota. Mice were sampled prior to infection and over the course of infection. This work finds that the microbiota of healthy mice varies significantly over time and among individuals. However, there are stable differences among individual mice, which may be established at the point of weaning when adult microbial communities develop. In addition, this work finds significant changes in the microbiota during infection that differ with the level of infection. This data also shows that there are some taxa whose abundance prior to infection correlates with outcome of infection. This work provides insights into the dynamics of the microbiota in health and disease and its impact on the health of the host.

- 2010Matthew Jordan Goldstein.Despite the success of passive immunotherapy with monoclonal antibodies (mAb) directed against tumor cells (e.g. anti-CD20, rituximab), many lymphoma patients eventually relapse. Active immunotherapy for the treatment of lymphoma aims to induce an adaptive and long-lasting antitumor immune response to prevent or prolong time to recurrence. Although antitumor immune cells can be found in cancer patients, these cells may be rendered ineffective in eradicating cancer due to tumor-induced immunosuppression. One approach to overcome this--adoptive cell therapy--involves the isolation of tumor-specific T cells followed by their re-administration to a patient after a myeloablative conditioning regimen. The work discussed in this dissertation describes our studies on a novel approach to adoptive cell therapy for lymphoma. Specifically, we have investigated vaccination methods for generating tumor-reactive T cells in vivo and demonstrate a strategy to isolate this specific population. Prior work from our lab has shown that a combination of chemotherapy (CTX) plus intra-tumor injection of CpG cures a majority of tumors in the A20 mouse B cell lymphoma model. In these studies we found that it was necessary to inject CpG directly into the tumor. We concluded that CpG can have an immunostimulatory effect on either the tumor B cell or on the host APC to enhance uptake and presentation of tumor antigens thereby leading to a cytotoxic CD8 antitumor T cell response. We posited that the effectiveness of the CTX + CpG vaccination maneuver may be limited by endogenous regulatory factors of the immune system. Myeloablation eliminates many of these factors and creates an environment that is conducive to the adoptive transfer of anti-tumor lymphocytes. Transferred cells respond to homeostatic proliferation signals and repopulate 'empty' lymphocyte niches. We utilized CTX + CpG active immunization to generate anti-tumor T cells in vivo and transferred these T cells into lymphodepleted recipient mice. We refer to the preparation of these cells and subsequent transfer as 'immunotransplant'. Transferred T cells cured large and metastatic tumors. We demonstrated that tumor rejection was mediated by donor CD8 T cells. These transferred tumor-specific Teffector cells preferentially expanded, increasing the Teffector:Treg ratio in recipients. This work demonstrates that in situ vaccination is an efficient and effective means to generate T cells for adoptive therapy. The second phase of our work focused on designing an alternative strategy for generating antitumor T cells in vivo. We designed a CpG-loaded tumor cell vaccine made up of irradiated-tumor cells (a rich source of tumor antigens) loaded with CpG. The T cells induced by this vaccine could mediate antitumor immune responses and were more effective when adoptively transferred into lymphodepleted mice. CpG-loaded tumor cells were phagocytosed delivering both tumor antigen and the immunostimulatory CpG molecule to APCs. These APCs then expressed increased levels of costimulatory molecules and induced T cell immunity. TLR9 was required in the APC but not in the CpG-loaded tumor cell. We demonstrate that T cells induced by this vaccine were effective in adoptive cellular therapy for lymphoma and led to regression of large and established tumors. Interestingly, this therapeutic effect could be transferred by CD4 but not by CD8 T cells. This CpG-loaded whole cell vaccination has strong potential for translation to the clinical setting. We were surprised that our CpG-loaded tumor cell vaccine induced an antitumor CD4 T cell response. To date, the field of adoptive cell therapy has focused primarily on CD8 CTLs and our early work with CTX + CpG vaccination supported this paradigm. However, the concept of CD4 T cells coordinating broad, antitumor responses is important for the field of adoptive therapy. CD4 cells play central roles in nearly all aspects of the adaptive immune response including the recruitment of other immune cell types as well as the activation of B cells and APCs. However, clinical translation of using CD4 T cells for adoptive therapy is limited by potential to co-transfer regulatory CD4 T cells (Tregs). In the third phase of our work, we identified a method for isolating viable antitumor CD4 T cells while excluding Tregs based on two surface markers--CD44 and CD137. Adoptive transfer of CD137negCD44hi CD4 T cells, but not other sub-populations, provided protection from B cell lymphoma. We demonstrate that the population of CD137posCD44hi CD4 T cells consists primarily of activated Tregs. In vitro, these CD137pos cells suppressed the proliferation of effector cells in a contact-dependent manner. Moreover, in vivo the addition of CD137posCD44hi CD4 cells to CD137negCD44hi CD4 cells suppressed the antitumor immune response. These results suggest that CD137 expression on CD4 T cells defines a population of activated Tregs that prevent antitumor immune responses. Similar to observations in the murine model, human lymphoma biopsies also contain a population of CD137pos CD4 T cells that are predominantly CD25posFoxP3pos Tregs. In conclusion, our findings identify two surface markers that can be used to facilitate the enrichment of anti-tumor CD4 T cells while depleting an inhibitory Treg population. Together, these findings define a T cell-based therapy for lymphoma. We have established two methods of vaccination that are effective in generating antitumor T cells and show that these cells can reject established and metastatic tumors. T cell responses differ based on the route of vaccination, however we show that both vaccine-induced CD4 and CD8 T cells can mediate tumor rejection. Finally, we have described two surface molecules that could facilitate isolation of tumor-reactive CD4 T cells while removing tumor-reactive regulatory T cells. This work has direct implications for clinical therapy and a proof-of-concept clinical trial of adoptive immunotherapy for mantle cell lymphoma is ongoing.

- 2013Lisa Michelle McGinnis.Vascular endothelial growth factor (VEGF) signaling plays key roles in vascular development and is a therapeutic target in the treatment of malignancies. By blocking VEGF from binding to the VEGF receptor in mice pharmacologically, we show that VEGF inhibition is associated with a decrease in serum glucose levels and a suppression of hepatic glucose production. In adult wild-type mice, chronic VEGF inhibition results in lower fasting and post-prandial glucose levels and enhanced glucose tolerance. Using a hyperinsulinemic euglycemic clamp study, we find that VEGF inhibition leads to suppression of hepatic glucose production via sensitization of hepatic insulin signaling. Furthermore, gene expression analysis of livers from VEGF-inhibitor treated mice shows decreased expression of the glucose-6-phosphatase catalytic subunit (G6pc) and phosphoenolpyruvate carboxykinase (Pepck), both enzymes involved in hepatic gluconeogenesis. We also observe an up-regulation of canonical HIF-2[alpha] target genes in livers from VEGF inhibited mice, and find that HIF-2[alpha] is required for VEGF-inhibitor mediated suppression of hepatic glucose production as mice genetically lacking hepatic Hif2[alpha] (Hif2[alpha]flox/flox Albumin Cre recombinase) do not have the enhanced glucose tolerance and hypoglycemia observed in wild-type mice. Furthermore, mice treated with an adenovirus expressing a constitutively active Hif-2[alpha] allele (Ad-Hif2[alpha]PN) results in a phenocopy of VEGF inhibitor treated mice, indicating that activation of HIF-2[alpha] mediated signaling is not only necessary but also sufficient for suppression of hepatic gluconeogenesis. Western blot analysis of liver extracts from VEGF inhibitor treated mice show increased levels of two key downstream mediators of insulin receptor signaling, insulin receptor substrate 2 (IRS-2) and phosphorylated-Akt (p-Akt) when compared with controls. In fact, Ad-Hif2[alpha]PN requires Irs-2 expression to sensitize insulin signaling in primary hepatocytes, since shRNA mediated depletion of IRS-2 reduces the expected phosphorylation of Akt in response to exogenous insulin stimulation. Furthermore, we show that Hif2[alpha]PN suppresses expression of Srepb-1c, a negative regulator of Irs-2, thereby increasing expression of Irs-2. To address whether modulation of HIF-2[alpha] activity by VEGF-inhibitors may be a potential therapeutic target in diabetes, we treated diabetic, insulin resistant db/db mice with VEGF inhibitors and find significant improvement in glucose tolerance, decreases in fasting as well as post-prandial glucose levels and correction of hyperinsulinemia in a Hif-2[alpha]-dependent manner. In summary, we present evidence of crosstalk between hypoxia and insulin signaling pathways via HIF-2[alpha] modulation and that stimulation of hepatic HIF-2[alpha] may be a therapeutic target for treating type II diabetes. A second focus of this thesis examines the role of HIF-2[alpha] in mediating the ability of VEGF inhibitors to increase hematocrit. We show that VEGF inhibitors increase hematocrit in both hepatic Hif-2[alpha]-independent and --dependent ways. VEGF inhibitors require hepatic Hif-2[alpha] to induce hepatic erythropoietin (EPO)-dependent erythrocytosis and polycythemia. Conditional inactivation of hepatic Hif-2[alpha] suppresses the ability of VEGF inhibitors to increase hepatic Epo expression, reticulocytosis and hematocrit. VEGF inhibitors also increase hematocrit through a contraction in blood plasma volume in an EPO- and Hif-2[alpha]-independent manner. This thesis demonstrates that hepatic HIF-2[alpha] has essential roles both in modulating carbohydrate metabolism and inducing expression of Epo. These activities can be manipulated by treatment with VEGF inhibitors.
