    The ability of organic chemists to design and synthesize functional molecules has revolutionized the ways in which we can probe biological systems. From catalysts capable of releasing bioactive molecules from bioinactive precursors to oligomers that enable or enhance the uptake of molecules across cell membrane and cell wall barriers, the work described herein emphasizes the power of designing for function. These new tools allow for control over the location of many biologically relevant molecules, including drugs, probes, imaging agents, metabolic modulators, and pesticides, with ramifications for a variety of biochemical, agricultural, and medicinal applications. Chapter 1 reviews the development of selective catalysts designed for use in biological systems. The catalysts have primarily been used for bioconjugations, expanding the classical repertoire of bioconjugation techniques to allow for selective chemistries at many more functional groups than was traditionally possible. Emerging strategies for imaging in biological systems using transition metal catalysis are also reviewed, as are transition metal-based catalytic therapeutics. The synthesis and evaluation of a novel bioorthogonal ruthenium catalyst designed for release of biologically active molecules from inactive precursors is the focus of Chapter 2. Although the challenges associated with using transition metals in biological systems are apparent, creative design ultimately led to the development of a useful bioorthogonal catalyst / substrate pair. This system allows for real-time visualization of transition metal catalysis to generate a biologically active compound that releases photons when it encounters its intracellular enzyme target. Chapters 3 and 4 detail the synthesis and application of molecular transporter scaffolds. Chapter 3 introduces a novel organocatalytic ring-opening oligomerization of guanidinylated cyclic carbonates to access molecular transporter scaffolds in 1 step. This strategy allows for rapid access to molecular transporters of varying lengths. In addition, the synthesis allows for concomitant probe or drug attachment and the carbonate-based backbones of the resulting transporters are biodegradable on a timescale allowing for cellular uptake and intracellular degradation. The ability of molecular transporters to cross not only cell membranes, but also cell walls, is discussed in Chapter 4. These studies focused on the delivery of small molecules and proteins across the algal cell wall and cell membrane barriers using D-octaarginine-based molecular transporters. With this method, it was shown that fluorescein-octaarginine conjugates were able to cross these barriers in a variety of algal species from the class Chlorophyceae, although several species showed no uptake or only cell surface staining. It was also shown in the algal model organism Chlamydomonas reinhardtii that octaarginine-protein conjugates could cross the cell wall and cell membrane barriers to deliver a functional protein to the intracellular algal space.

    "The integrin family is composed of 24 members and approximately ten years ago (2003) we published a book devoted to the nine I domain integrin subunits. In this second edition, I am pleased that most of the original authors have been able to contribute to the updated version. I domain containing integrins include collagen receptors and leukocyte receptors. In 2003 the knockout mouse phenotypes for all of the I domain integrins had not yet been published; they are now, and are summarized and discussed in this edition. Interestingly, a recent 10 integrin mutation in dogs has indicated that collagen-binding integrins in the musculoskeletal system might have much more severe phenotypes in larger animals/humans compared to the mild integrin phenotypes observed in collagen-binding integrin deficient mice. This finding is further discussed in the book. In the cancer field, the microenvironment is taking center stage, and here collagen receptors on fibroblasts are predicted to play important roles in paracrine signaling, in regulating tissue stiffness and matrix remodeling. New technologies, new mouse models in combination with analyses of I integrins in larger animals/humans are thus predicted to increase our knowledge about this group of receptors.     Ibuprofen is one of the most successful drugs used worldwide for the treatment of mild to moderate pain and various inflammatory conditions, even in a low-dose form for over-the-counter (OTC), non-prescription sale. Over the past 40 years, ibuprofen has been proven to be as safe or safer and just as effective as established non-steroidal anti-inflammatory drugs (NSAIDs) or coxibs. This book reviews the pharmacology, clinical uses and adverse effects of ibuprofen. Its disposition and unique modes of action in relation to clinical effects are discussed as well as various formulations and the impact of food and other variables on its actions and gastro-intestinal safety. The use of combinations of ibuprofen with other drugs (e.g. paracetamol, codeine and caffeine) are critically assessed. There are already some indications of potential therapeutic benefits of the drug combinations in treating certain painful conditions, while still retaining the relative safety benefits of ibuprofen (at least at OTC dosages). The impact of natural products and Chinese Medicines on the safety of ibuprofen is also reviewed. The book is written in a more general style, including explanatory diagrams, for anyone interested in the properties, actions and uses of ibuprofen.

    The various manifestations of ichthyoses are classified either by their appearance or their molecular genetics. This volume focuses on generalized, inherited disorders of cornification, which constitute an ever-enlarging group of monogenic diseases caused by a large number of genes that affect a broad array of cellular functions. The authors' overview reflects their unique perspective that the clinical phenotype in the inherited ichthyoses mirrors a 'best attempt' by a metabolically compromised epidermis to maintain a barrier sufficiently impermeable for survival in a desiccating external environment. The basis for threats to survival is illuminated, and the systemic problems, including growth failure, also reflect a compromised barrier. A new consensus classification of these disorders is provided, and the distinguishing clinical features of each disorder are described. Further, the latest molecular genetic information is succinctly reviewed with up-to-date and comprehensive references. Yet, the major emphases of this volume are on disease pathogenesis and on the identification of key ultrastructural features. This publication will prove an invaluable aid to dermatologists, pediatric dermatologists and pediatricians dealing with patients with inherited ichthyoses.     The epidermal growth factor receptor (EGFR) is essential to multiple physiologic and neoplastic processes via signaling by its tyrosine kinase domain and subsequent activation of transcription factors. We identified a novel splice variant of the EGFR called mini-LEEK (mLEEK) which represents a deletion of exons 2-22 but maintains the open reading frame and generates a novel glycine codon at the junction. This variant deletes the extracytoplasmic domain, transmembrane region, and most of the tyrosine kinase domain of the EGFR. mLEEK is localized to the nucleus in most cells and since it contains a previously characterized strong transactivation domain, we hypothesized that mLEEK functions to regulate transcription. Microarray studies revealed upregulation of several molecular chaperone proteins, including GRP78 (also known as BiP) and GRP94, in response to mLEEK expression. Overexpression of mLEEK resulted in increased transcription from GRP78 and GRP94 luciferase reporter plasmids as well as an increase in endogenous GRP78 and GRP94 protein levels, suggesting a direct effect on transcription. Furthermore, mLEEK utilizes the cis-regulatory ER stress response element (ERSE) found in both the GRP78 and GRP94 promoters to activate transcription as mutation of the ERSE elements in the GRP78 promoter abolishes the activation of transcription by mLEEK. Chromatin immunoprecipitation experiments demonstrate that mLEEK physically interacts in a complex with the ERSE-containing region of the GRP78 promoter. Additionally, mLEEK co-precipitates with ATF6, a transcription factor known to be part of the ERSE-mediated activation of chaperones. Molecular chaperone transcription is induced as a downstream effector of the unfolded protein response (UPR). The UPR is a mechanism that increases the cellular capacity for protein folding. Cellular demands for protein folding increase upon physiological conditions that create endoplasmic reticulum (ER) stress. Interestingly, mLEEK specifically upregulates molecular chaperones required for the UPR and does not activate other arms of the UPR. Splicing of XBP1 precursor mRNA, which is uniquely triggered upon ER stress, was reduced in cells overexpressing mLEEK. Another molecular readout for UPR induction is the activation of CHOP transcription. Cells overexpressing mLEEK demonstrated reduced activation of CHOP transcription in the presence of ER stress inducing agents. Moreover, knockdown of mLEEK results in enhanced sensitivity to ER stress. Collectively, these data suggest that expression of mLEEK and the subsequent upregulation molecular chaperones primes cells to accommodate the increased need for protein folding upon ER stress and prevents induction of the UPR. mLEEK is also essential for cell viability, as mLEEK knockdown lead to reduced viability and increased activation of caspases. We found that mLEEK is present at the RNA and protein level in a high percentage of tumors relative to normal tissue. Preliminary data suggest that mLEEK expression does not lead to transformation of NIH3T3 cells. The potential contribution of mLEEK to tumorigenesis will be revisited in the future using knockdown strategies that were subsequently developed. Other preliminary data have shown that mLEEK is secreted into the media and taken up by neighboring cells, leading to increased GRP94 transcription in recipient cells. Collectively, our work describes the discovery and characterization of a novel EGFR variant. These findings reveal an unexpected function for an EGFR variant and represent a new mechanism for the upregulation of molecular chaperones required for the UPR that could be exploited for therapeutic purposes. Our findings also suggest a potential role for mLEEK in cancer and a novel method of cell communication mediated by a secreted protein. These possibilities await future studies.

    The covalent attachment of ubiquitin (Ub), a 76-amino-acid protein, to another protein is a highly occurring and conserved post-translational modification. Ub functions in a plethora of diverse signaling pathways including proteasomal degradation, endocytosis and trafficking of membrane receptors and DNA repair when conjugated to substrate proteins. Ub is unique in that it can also be conjugated to itself to create an assortment of polyubiquitin chains, through either its amino terminus or any of its seven internal lysines, where a large part of its diverse signaling is ascribed to these polyubiquitin chains. Previous work has identified proteins, which specifically recognize these different types of Ub linkages to contain domains or motifs termed Ub binding domains (UBDs). Studies on the various and diverse roles of Ub signaling along with its own diversity of conjugates present on substrates and their recognition by UBDs have uncovered the existence of a Ub syntax or code. The main goal of the work entailed in this thesis was to contribute to decryption of this code by identifying new linkage specific polyubiquitin binding proteins and characterizing their function and mechanism of polyubiquitin recognition. We developed and used a K63 linkage specific polyubiquitin affinity reagent in conjunction with shotgun LC-MS/MS to identify novel polyubiquitin binding proteins. We found that the majority of polyubiquitin dependent identified proteins were previously known Ub binders as well as a few previously unidentified Ub interacting proteins, demonstrating this as a valid approach for the identification of polyubiquitin binding proteins. One such previously unidentified protein we identified was ALIX, a a component of the Endosomal Sorting Complex Required for Transport (ESCRT) machinery known to be involved in Human Immunodeficiency Virus (HIV) budding. We characterized ALIX and found that it binds directly and selectively to K63-linked polyubiquitin via two potential Ub binding sites on a single [alpha]-helical surface within a coiled-coil region, where mutation of these sites impaired retroviral release. Our study demonstrates ALIX as the first example of a K63 chain specific polyubiquitin receptor in the endosomal sorting pathway that supplies evidence for a functional link between K63 polyubiquitin binding and ESCRT function, specifically in retrovirus budding. In summary the findings in our study contribute to the understanding of the role of K63-linked polyubiquitin in the ESCRT pathway. Our work also demonstrates the power of using unbiased affinity capture and tandem mass spectrometry to identify polyubiquitin receptor proteins to further decryption of the Ub code.

    Dividing cells must ensure that their DNA is accurately replicated and that both copies of the chromosome are faithfully segregated into the new daughter cells before cell division completes. Here, I describe the identification and characterization of mechanisms that contribute to the coordination of cell division with DNA replication in the Gram-positive soil bacterium Bacillus subtilis. I developed a genetic screen to isolate mutations that increase the frequency with which B. subtilis cells erroneously divide over their chromosome when DNA replication is perturbed. Seventeen mutations were isolated in genes involved in a range of cellular processes including DNA repair, chromosome organization, cell wall structure, and central carbon metabolism. Six mutations affecting cell cycle coordination in B. subtilis were characterized, including detailed studies of the mechanism by which the DNA translocase SftA promotes chromosome separation at nascent division septa. I also investigated the role of YycJ, a putative metallo-beta-lactamase, in regulating cell division.

    Proper activation of Hh signaling is a critical mediator of metazoan development whereas aberrant activation, in post-embryonic tissues, is associated with initiation or progression of numerous common tumors. In chapter 1 of this dissertation I review the history, development, and status of extant small-molecule Hh inhibitors. I discuss limitations in the current approaches utilized in the discovery of these compounds, and the successes and challenges associated with tackling this pathway with targeted therapeutics. In chapter 2, I detail our progress using high-throughput screening to discover new small-molecule inhibitors of Hh signaling by specifically targeting elements of the pathway downstream of the transmembrane protein Smoothened (Smo), the target of the vast majority of existing inhibitors. These efforts resulted in the identification and preliminary characterization of four small molecules, each of which displays a distinct and novel combination of effects on various downstream signaling processes including formation of the primary cilia, the Hh-dependent regulation of Gli proteolytic-processing, and activation of Gli transcription factors. These compounds therefore represent valuable probes for further dissection of mechanisms of Hh signaling downstream of Smo and possible leads in the development of mechanistically novel Hh targeted chemotherapeutics. The third chapter continues with an in depth study of the Hh antagonist capable of preventing formation of primary cilia. We name this compound and its structurally and functionally related congeners ciliobrevins. We observe that acute treatment of cells with ciliobrevins leads to an accumulation of proteins in the distal tips of primary cilia, a phenotype that is consistent with inhibition of dynein-dependent retrograde protein trafficking. Ciliobrevin treatment also causes defects in mitotic spindle formation and the subcellular movement of organelles that are reminiscent of those observed under dynein loss of function conditions. Finally we show that ciliobrevins inhibit dynein-dependent microtubule gliding and dynein ATPase activities in vitro, demonstrating that this motor protein represents the critical physiological target of these small-molecule Hh inhibtors. This dissertation is concluded by a broader review of the use and development of small-molecules to control additional developmental signaling pathways and processes such as differentiation and self-renewal. Alterations in fate choice are central to a plethora of human diseases and chemically manipulating these will be a critical aspect in the advancement of medical technology from the treatment of tumors, to the advent of regenerative therapies.

    The unique post-transcriptional behavior of each mRNA is thought to be largely determined by features present in its molecular sequence, representing a type of RNA regulatory code. However, the details by which distinct regulatory outcomes are programmed into the sequences of different transcripts are mostly unknown. We set out to identify features of yeast mRNAs that influence their post-transcriptional fates. Using bioinformatic and in vitro selection approaches, we characterized several RNA recognition elements involved in mediating specific interactions with individual yeast RNA-binding proteins (RBPs). Most of the RNA elements we uncovered were associated with significant mRNA expression changes and were phylogenetically conserved in related yeasts, providing insights into the function and evolution of the corresponding interactions. We also analyzed RNA-protein interaction sites for the yeast Puf3 RBP by high-throughput sequencing under different growth conditions. These results provided high-resolution experimental evidence for Puf3 binding at consensus RNA elements in the transcriptome, and enabled detailed comparisons of individual interaction sites. Finally, we developed complementary methods for transcriptome-wide mapping of potential sites of RNA 2'-O-methylation. Application of these methods to the yeast transcriptome successfully recovered known sites of RNA modification and suggested that ribose methylation of functionally-related transcripts may occur and influence the regulation of endogenous yeast mRNAs. Overall, these results contribute to understanding of how RNA sequence features help to specify global differences in gene expression characteristics.

    IgE antibodies interact with the high affinity IgE Fc receptor (Fc [epsilon] RI) expressed on mast cells and basophils, and the low affinity IgE Fc receptor (CD23) on B cells. These interactions are directly involved in triggering the allergen-specific activation of inflammatory responses. The IgE-Fc region, comprising the C-terminal domains of the IgE heavy chain, binds Fc [epsilon] RI and the crystal structures of the human IgE-Fc alone and IgE-Fc complexes exhibited IgE-Fc conformational flexibility. In addition, the crystal structure of IgE-Fc bound to CD23 indicated a preference of CD23 for a closed conformation of the IgE-Fc incompatible with Fc [epsilon] RI binding. These observations suggested the importance of IgE conformational dynamics for its receptor binding mechanism and the potential to identify non-classical or allosteric inhibitors for IgE-receptor interactions. To investigate IgE dynamics and its role in receptor binding and inhibition, I have employed 5 experimental approaches: 1) IgE-Fc mutants trapped by an engineered disulfide bond, blocking Fc [epsilon] RI but not IgE inhibitor binding, 2) a fluorescence assay for IgE-Fc:Fc [epsilon] RI binding and inhibition that can distinguish IgE-inhibitors based on their proximity to the Fc [epsilon] RI binding site, 3) the determination of the E2_79 crystal structure showing that the IgE inhibitor E2_79 binds IgE-Fc outside the Fc [epsilon] RI-binding site and acts through a facilitated dissociation mechanism to block receptor binding, 4) the development of a TR-FRET assay suitable for high-throughput screening for small molecule inhibitors of IgE-receptor binding, and 5) a single-molecule FRET approach to characterize the conformational states of the IgE-Fc3-4 and observe changes upon Fc [epsilon] RI, CD23, and E2_79. These experiments revealed different conformational requirements for IgE binding, identified a disruptive inhibitor that actively dissociates preformed receptor complexes, and provided direct observation of receptor binding-induced IgE-Fc conformational changes. This work provides a new perspective on the role of IgE dynamics in receptor binding and inhibition, and makes possible the development of new disruptive inhibitors for IgE-receptor binding acting through non-classical or allosteric mechanisms.

    This work takes a multi-disciplinary approach to ocean and human health research by investigating illness/climate relationships through time series modeling and evaluating two microbial source tracking tools for human specificity. In each case the subject of the work is the California coast. In the first project, associations were characterized and modeled between four gastrointestinal illnesses and a number of climate factors across an eleven-year time series of data from Orange County, CA. The results suggest that incidence of gastrointestinal illness in Orange County may increase as a result of rising temperatures due to global climate change. The second project evaluated the use of Enterococcus species differentiation as a microbial source tracking tool in California recreational waters. The results indicate that no single Enterococcus species is a reliable indicator of the host fecal source; however, Enterococcus species composite 'fingerprints' may offer auxiliary evidence for bacterial source identification. The third project evaluated the distribution of the enterococcal surface protein (esp) gene in E. faecium in the Pacific coast environment as well as the distribution and diversity of the gene in Northern California animal hosts. The gene was found to be widespread in non-human animal feces and DNA sequence analysis revealed that esp gene sequences were not divergent between hosts. Overall, the work presented here indicates that gastrointestinal illness rates in California may increase over time, and that Enterococcus-based microbial source tracking methods are insufficient tools to assess risk from recreational water exposure.

    This thesis examines a neural substrate (i.e. dopaminergic signaling) of reward, by integrating techniques designed to manipulate and quantify changes in behavior, neural activity, and neurotransmitter release in freely-moving animals. Dopaminergic signaling is essential to the brain's reward system. The majority of dopaminergic neurons reside in the ventral tegmental area (VTA) and project to diverse brain regions including the nucleus accumbens (NAc), one of the major integrative hubs of reward signals. Dopaminergic neurons are known to fire in two distinct modes (phasic, > 15Hz; tonic, < 10Hz) under different behavioral conditions. Both firing modes are known to be involved in multiple reward-related behaviors in normal and neuropsychiatric conditions. However, the casual role of dopaminergic neuron activity in reward-related behaviors remains unclear, largely due to a lack of technologies to selectively control dopaminergic neuron signaling in freely-moving animals during reward-related behavioral tasks. To solve this problem, we first developed a set of optogenetic technologies to selectively control dopaminergic neuron activity in vivo. By targeting a light-sensitive microbial opsin, channelrhodopsin-2 (ChR2), to the VTA dopaminergic neurons we were able to modulate dopaminergic neuron activity in freely-moving mice during behavioral tasks. We accomplished this using a thin optical fiber to deliver precisely-timed trains of light flashes directly into the VTA. We found that phasic and not tonic firing evoked by light in dopaminergic neurons is sufficient to mediate a strong conditioned place preference in rodents in the absence of other reward. Similarly, phasic dopaminergic neuron firing reinforces the lever-pressing behavior during an operant conditioning task. Phasic firing also induced substantial transient dopamine release in NAcc, as measured by fast scan cyclic Voltammetry (FSCV). Together, our behavioral and electrochemical data demonstrate a causal role of phasic dopaminergic neuron firing in behavioral conditioning. The integration of cell-specific targeting techniques with electrophysiological, behavioral, and biochemical readout methods proves to be a powerful approach to studying the role of dopaminergic signaling in the brain reward system and is likely to prove effective in the study of neuropsychiatric disorders such as depression and addiction.

    Obesity is recognized as a state of chronic inflammation associated with the development of insulin resistance and type 2 diabetes. Macrophages play an important role in this process by homing to adipose tissue and perpetuating this inflammatory state. In the setting of obesity, there is a recruitment of "classically activated, " or inflammatory macrophages. However, macrophages are present throughout the body in important metabolic organs such as adipose tissue and the liver before the development of obesity. Resident tissue macrophages in these metabolic organs reside in a state of "alternative activation, " an anti-inflammatory activation state driven by the Interleukin-4/STAT6 signaling pathway. Alternatively activated macrophages activated by the IL-4/STAT6 axis rely on fatty acid metabolism to drive their metabolic demand. Peroxisome proliferatoractivated receptors, or PPARs are fatty acid sensors that drive metabolic processes in a variety of tissues. In the first two chapters, we demonstrate that PPAR[lowercase Gamma] and PPAR[lowercase Delta] are required for alternative macrophage activation in adipose tissue macrophages and Kupffer cells of the liver respectively. Absence of either transcription factor in macrophages leads to the development of obesity induced insulin resistance. Macrophage co-culture experiments with adipocytes or hepatocytes demonstrate the important metabolic impact that PPAR[lowercase Gamma] and PPAR[lowercase Delta] play in macrophages from these two tissues. The IL-4/STAT6 axis also plays an important role in metabolic tissues as well as tissue macrophages. In the final chapter, we demonstrate that IL-4 is capable of activating STAT6 is the liver. We demonstrate that IL-4 acts through STAT6 to repress the transcriptional activity of PPAR[Alpha] in the liver and improves insulin sensitivity in the setting of obesity. Induction of an inflammatory response producing IL-4 also leads to an improvement in insulin sensitivity, indicating that not all inflammation is deleterious to insulin signaling. Together, these results demonstrate that the IL-4/STAT6 signaling pathway plays an important role in both the immune system and metabolic tissues to improve insulin sensitivity.

Many advanced image-processing algorithms have been proposed to analyze the subtle changes in the eye to diagnose eye abnormalities efficiently. Digital fundus images have been used efficiently for the diagnosis of diabetes retinopathy and glaucoma. Infrared imaging provides a temperature profile that depicts changes in the vascular tissues, which helps to study the ocular surface temperature (OST) and ocular diseases like dry eye and cataracts. This book covers the detection of diabetes retinopathy, glaucoma, and anterior segment eye abnormalities; instruments for the detection of glaucoma; and the development of a human eye model using computational fluid dynamics and heat transfer principles to predict inner temperatures of the eye from its surface temperature. Ultrasound biomicroscopy (UBM) is one of the imaging systems that allow visualization of the anatomy and pathology of the anterior segment. It is particularly beneficial in evaluating regions of the eye behind the iris such as the ciliary body, lens zonular attachment, and lens periphery, which are obscured in other anterior scanning systems. In glaucoma imaging, UBM plays a significant role in objective assessment of peripheral anterior chamber angle morphology, which is useful in angle closure glaucoma diagnosis and management.     Molecular imaging can interrogate subtle molecular disease signatures non-invasively in living subjects. Positron emission tomography (PET), one particular molecular imaging modality, is able to sense molecular signals deep within tissue. Although PET is well suited for imaging signals associated with cancerous lesions in humans, it is still unable to resolve very small (< 2 mm) structures. Improving the spatial resolution of PET is an active area of research driven by many potential applications. However, the new generation of high-resolution PET systems raise new challenges for image reconstruction. In this dissertation, several strategies and algorithms are proposed to enable accurate and practical image reconstruction for high-resolution PET. Reconstruction is performed directly from the list-mode data via maximum-likelihood estimation. A shift-varying model of the imaging process is incorporated in the reconstruction. For fast reconstruction, the calculations are implemented using highly-parallel graphics processing units (GPU). A Bayesian sequence reconstruction algorithm is also used to position the annihilation photons that deposit energy in multiple detection elements. We show that the reconstruction provides near-uniform spatial resolution throughout the field-of-view, enhanced trade-off between noise and contrast, and better image quantitative accuracy. Furthermore, thanks to the computing power of graphics hardware, reconstruction times are practical for clinical applications.

    "Preface This book presents key image-guided radiation treatment (IGRT) technologies for external beam radiotherapy and caps a multidecade phase of technology development in the realm of conformal, customized radiation treatment. This development phase has been somewhat brief and vigorous, with new IGRT innovations such as increased image fidelity and adaptive radiotherapy continuing through the present day. IGRT had been in development in earnest since the early 1990s as a desired companion to intensity-modulated radiation treatment (IMRT). It was known at the time that beam-intensity modulation would be proven to enable beamlets of radiation dose to be formed and delivered to give highly conformal treatment to target volumes, while at the same time providing avoidance of even nearby normal structures. IMRT was being developed with pathways that were based on particular technological features of each vendor's designs for their multileaf collimators (MLCs) and linear accelerators, e.g., leaf design (width, height, focus, speed, etc.), dose rate control, error checking, and gantry motion control. In a previous decade, the 1980s into the mid-1990s, three-dimensional conformal radiation treatment (3D-CRT) had been developed such that for the first time, using static pretreatment 3D images from computed tomography (CT), anatomical volumes could be identified and segmented for the target, normal structures, and the external contour. As 3D-CRT and IMRT technologies developed, it was recognized that confirming "correct" treatment geometry for every individual fraction might be important, since daily variations in treatment position and the locations of internal structures would lead to blurring (degradation) of the cumulative dose distribution"--Provided by publisher.

    The scalp and cortex lie like pages of an open book on which the cortex enciphers vast quantities of information and knowledge. They are recorded and analyzed as temporal and spatial patterns in the electroencephalogram and electrocorticogram. This book describes basic tools and concepts needed to measure and decipher the patterns extracted from the EEG and ECoG. This book emphasizes the need for single trial analysis using new methods and paradigms, as well as large, high-density spatial arrays of electrodes for pattern sampling. The deciphered patterns reveal neural mechanisms by which brains process sensory information into percepts and concepts. It describes the brain as a thermodynamic system that uses chemical energy to construct knowledge. The results are intended for use in the search for the neural correlates of intention, attention, perception and learning; in the design of human brain-computer interfaces enabling mental control of machines; and in exploring and explaining the physicochemical foundation of biological intelligence.

    This thesis is organized in four chapters. Chapter I is intended to give a general introduction to αβ T cells, their role in the immune system, their T cell receptor (TCR), and the specific TCR transgenic system used in this work. In chapter II the TCR signaling pathway is introduced, and a photoactivation method we developed for interrogating proximal events in this pathway is described. We describe experiments using this method that defined delay times between TCR-pMHC binding and initiation of various TCR proximal signaling events. We found delays much shorter than previous measurements suggested, and propose that they may represent a feature of the pathway predicted by the kinetic-proofreading model of TCR signaling. In this chapter we also describe experiments that took advantage of the ability to precisely define a sub-cellular region of TCR stimulation to interrogate the spatial dynamics of TCR signaling. We found that the T cell membrane was compartmentalized such that even rapidly diffusible second-messengers were confined to the local region of stimulation. By stimulating distinct regions of T cells sequentially, we showed that desensitization occurred rapidly in some branches of the TCR signaling pathway but not at all in others. In chapter III we introduce previous research that sought to define properties of the TCR-pMHC interaction that determine stimulatory potency, and explain how these studies have led to interest in measuring kinetic parameters of the TCR-pMHC interaction in a native two-dimensional environment. We describe development of a new method to measure two-dimensional kinetics using a combination of our photoactivation system and direct detection of receptor-ligand binding via FRET. Using this method we showed that the rate of pMHC binding in a T cell contact interface was not influenced by a variety of cellular factors, but was defined by the kinetics of TCR-pMHC binding measured in vitro. We developed a quantitative method for analyzing our data and found that it fit very well to a simple bimolecular binding model, yielding kinetic parameters in clear agreement with 3D in vitro measurements. Our technique allowed direct, bulk measurement of 2D receptor-ligand binding and has the potential to measure kinetics too fast to measure by previous methods. Finally, in chapter IV we discuss earlier work describing molecular movements that occur during formation of the T cell-APC contact, called the immunological synapse. We describe the results of a series of experiments using our combined FRET and photoactivation assay that revealed the dynamics of TCR-pMHC interactions during immunological synapse formation. Our experiments showed that ligand binding was initiated in small clusters that were stable for tens of seconds while being actively transported toward the center of the cell. We describe the interesting observations that TCR-pMHC binding occurred in a distribution more heterogeneous than either the receptor or ligand distribution, and was regulated by cytoskeletal activity. We showed that in naïve cells this distribution was markedly different than in antigen-experienced cells, indicating that these two cell types may search for antigen in different ways. The results in this chapter indicate that molecular interactions in the synapse are actively regulated by cellular processes and are much more complex than would be expected from measurements of molecular distributions.

    During the past decade, the medical and surgical treatment of ulcerative colitis has undergone dramatic advances, including the widespread use of immunomodulators, biological drugs, and restorative proctocolectomy. In order to correctly balance the risks and benefits of medical therapies and surgical procedures, there is a need for improved diagnosis of colonic disease, acute complications, extraintestinal manifestations, and early and delayed postoperative complications. Cross-sectional imaging techniques are therefore playing an increasing role in the assessment of ulcerative colitis and provide an essential complement to clinical data and endoscopy. This practical, illustrated volume on the role of cross-sectional imaging is aimed at radiologists, gastroenterologists, and surgeons who are engaged or interested in the diagnosis and care of patients with inflammatory bowel disease, particularly ulcerative colitis. After an overview of diagnostic imaging techniques, state-of-the-art assessment of colorectal inflammatory disease with CT colonography using water enema and bowel MRI is discussed, followed by description of the plain radiographic and CT findings in patients with acute exacerbations and surgical complications. She was a poor Southern tobacco farmer, yet her cells--taken without her knowledge--became one of the most important tools in medicine. The first "immortal" human cells grown in culture, they are still alive today, though she has been dead for more than sixty years. HeLa cells were vital for developing the polio vaccine; uncovered secrets of cancer and viruses; helped lead to in vitro fertilization, cloning, and gene mapping; and have been bought and sold by the billions. Yet Henrietta Lacks is buried in an unmarked grave. Her family did not learn of her "immortality" until more than twenty years after her death, when scientists began using her husband and children in research without informed consent. The story of the Lacks family is inextricably connected to the dark history of experimentation on African Americans, the birth of bioethics, and the legal battles over whether we control the stuff we are made of--From publisher description.

    Allogeneic hematopoietic cell transplantation (HCT) is an excellent model for the controlled study of adoptively transferred cells in the induction and progression of numerous immune responses in vivo, with the added benefit that these cells can be tracked, identified, and re-isolated. Using this model, we conducted four distinct sets of studies related to the trafficking and function of immune cells in allogeneic responses. In our first project, we focused on the early events of T cell activation leading to the induction of Graft-versus-Host Diesease (GVHD) in a murine model of major histocompatibility complex (MHC)-matched transplantation. Although it is well known GVHD occurs in MHC-matched transplants, little is known about donor T cell activation kinetics in minor-mismatched models. Yet, because these models better approximate clinical transplantation, it is critical to understand how GVHD develops across minor barriers. To investigate temporal and spatial events of GHVD development, side-by-side transplants were conducted into major and minor-mismatched recipients using hematopoietic cells from the same donor mouse strain. In both models, T cells home to nodal sites by day 3, proliferate, and exit to GVHD target tissues by day 6. Additionally, expression of homing and activation markers was equivalent for all markers examined on day 3. However, tissue migration and proliferation were reduced in the minor model. And by day 6, minor-mismatched T cells had increased CD62L retention and reduced P-selectin and CD44 expression. We also found fewer MHC-matched T cells producing interferon-[gamma] (IFN-[gamma]) and tumor necrosis factor-[alpha] (TNF-[alpha]). Our data show that very early events of donor T cell activation are similar in both models, suggesting that delays in GVHD onset across minor barriers arise from temporal differences in the effector phase, rather than the initiation phase, of GVHD. For our second project, we examined the ability of transplanted natural killer (NK) cells to impact GVHD in MHC-matched transplants as allogeneic NK cells are already known to suppress GVHD in transplants across major histocompatibility barriers. Since NK cells can lyse host antigen-presenting cells (APCs) in these transplants due to disparities in MHC class I expression between the recipient and donor, thus reducing the activation of donor T cells, it is thought that this is primary mechanism of NK-mediated reductions in GVHD. However, in MHC-matched transplants, MHC class I expression is shared between donor and host, protecting host APCs from lysis. Previous work from our laboratory has shown that NK cells can also reduce GVHD, in MHC-mismatched transplants, through the inhibition and lysis of autologous donor T cells that have upregulated expression of NKG2D activating ligands. As such, we wondered whether this mechanism may also reduce GVHD in transplants across minor histocompatibility barriers. Our data demonstrate that donor NK cells are able to improve survival and reduce GHVD disease severity in the more clinically relevant model of MHC-matched transplantation. As allorecognition and lysis of MHC-mismatched host APCs is not possible in this model, NK cells must be mediating their benefits through alternate mechanisms. Although we did find that NK cells were capable of reducing the proliferation of syngeneic T cells in an MLR using irradiated MHC-matched splenocytes as stimulators, we were unable to find evidence for the direct inhibition, or lysis, of donor T cells by NK cells in vivo. It seems likely that this was at least partially due to the much lower number of NK cells used in these studies compared to the previous reports. Additionally, as NK cells may impact T cells that are homeostatically proliferating differently then they impact T cells proliferating in response to antigen, it will be critical for future studies to clearly separate these two populations, especially given the reduced frequency of alloreactive T cells in MHC-matched models. Perhaps then we will be able to identify the mechanisms of donor NK mediated reductions in GVHD. In our third project, we studied the in vivo ability of NK cells to clear tumor. NK cells have natural cytotoxicity and cytokine production capabilities, and are known to mount potent responses against both viruses and tumor cells. Preclinical data in combination with results from clinical trials of haploidentical killer immunoglobulin-like receptor (KIR)-ligand mismatched bone marrow transplantation led to interest in the use of adoptive NK immunotherapy for the treatment of malignancy. Recent early-phase clinical trial results have shown that allogeneic NK cells can be safely administered after chemotherapy and/or irradiation but have also demonstrated limited persistence of the infused NK cells. Additionally, in the absence of control arms, it has been difficult to determine whether tumor clearance is due to the preparative regimen, or due to actual immune mediated effects. Here, using several murine models of NK-sensitive hematologic malignancy, we trace the fate of adoptively infused NK cells and show that NK cells traffic to tumor sites but fail to control tumor growth. NK cells rapidly down-regulate effector functions and activating receptor expression upon homeostatic proliferation and upon tumor exposure in syngeneic as well as allogeneic settings. This dysfunction is likely cell-intrinsic as it is accompanied by down-regulation of the canonical transcription factors Eomesodermin and T-bet, and is not impacted by depletion of regulatory T cells from the tumor milieu. These results demonstrate that NK cell capability is intrinsically limited and cannot be relied upon for adoptive anti-tumor immunotherapy. As such, novel approaches may be required in order to circumvent the described dysfunction phenotype. Lastly, we attempted to deplete dendritic cells (DCs) within the host to study impacts on the development of GVHD. To try to delineate whether there is a critical time window during which host DCs cells need to initiate GVHD, we conducted MHC-mismatched transplants into BALB/c mice that were chimeric for the CD11c DTR-GFP transgene in their hematopoietic system, to be able to control the deletion of host DCs at specific time points. Despite initial problems with DT lethality in the original transgenic mice, we were able to achieve successful, transient, depletion of host DCs using these chimeric mice made from the BM of transgenic donors. Although we found that DT treatment of transgenic mice 24 hours to harvesting their spleens for use as stimulators in an MLR greatly reduced allogeneic T cell proliferation, DT treatment of transgenic chimeric recipients prior to irradiation and transplantation with allogeneic T cells did not provide any protection from the development of GVHD, even with up to a 4 day delay in T cell administration and titrating T cell doses down to 1 x 105. In contrast, DT treated mice actually had reduced survival compared to transgenic chimeras given only PBS, suggesting that DC depletion may somehow enhance T cell proliferation. This may be partially due to negative impacts on the activation, expansion, and function of Tregs, which are known to have important cross-talk with DCs. These studies were further complicated by the fact that the chimeric transgenic mice had all previously undergone lethal TBI, as we found that previously irradiated recipients had reduced survival when transplanted with allogeneic T cells, regardless of whether or not they were transgenic of WT or whether they received DT or PBS, compared to mice that had never been irradiated previously. Additionally, since DC depletion is not 100% in these animals, we were unable to precisely determine the contribution of remaining cell types in the outcomes we observed. As such we were unable to conclude anything about the role of host DCs in the development of GVHD from these studies.

    Infections resulting from poor immunity remain a major complication after hematopoietic cell transplantation (HCT) and this thesis focuses on two main aspects of immune reconstitution post-HCT. First, the role of adoptively transferred mature donor cells in supplementing immunity is addressed. We report that, while animals receiving whole bone marrow transplants have higher levels of immune cells in the blood and no overt manifestations of clinical illness, there is reduced lymph node cellularity after allogeneic transplantation, destruction of lymph node architecture after fully MHC-disparate transplant and poor proliferative responses to a novel antigen. We conclude that the problems associated with subclinical graft-versus-host disease outweigh any benefits of adoptive transfer of mature cells in this setting. The second main area of investigation focuses on the ability of T cells to provide help to donor B cells and induce antibody production to T-dependent antigens after purified hematopoietic stem cell transplant (HSCT). We report that antibody production to a T-dependent antigen is limited to host B cells in fully MHC-disparate chimeras until 12 weeks post-transplant. In contrast, donor and host-derived B cells produce antibody to a T-independent antigen at six weeks in all chimeras studied and to a T-dependent antigen in MHC-matched and haploidentical chimeras where donor and host share an MHC allele. This delayed reconstitution of cells able to provide help to B cells presenting only donor MHC occurs despite the functional development of donor-derived T-Follicular Helper cells, the subset of T cells believed to provide B cell help, at 6 weeks post-HSCT. These data suggest that reconstitution of donor-restricted T cell function may be delayed in fully MHC-disparate hematopoietic chimeras. However, functional donor-restricted responses do eventually develop in the absence of any graft-versus-host disease. We believe that these findings provide important insights into immune reconstitution after MHC-disparate HSCT, and suggest that graft-versus-host disease rather than MHC-disparity may be the major obstacle to immune function after HCT. This work also provides important insights into the function and development of T-Follicular Helper cells.

    Recent years have witnessed numerous advances in stem cell research that have suggested novel strategies for the treatment of the chronic and regenerative diseases that pose a growing challenge to the provision of healthcare in the 21<sup>st</sup> century. Nevertheless, there is little doubt that related disciplines have failed to keep pace with such developments, of which the immunology of transplant rejection is perhaps the most relevant to the nascent field of regenerative medicine. Indeed, given that after decades of research into the mechanisms of organ allograft rejection, we remain wholly dependent on immune suppression to ensure acceptance of foreign tissues, we might legitimately ask whether there is any reason why tissues differentiated from stem cells might not suffer the same fate. This volume seeks to address this issue by drawing on the principles of alloantigen recognition to assess the validity of early convictions that embryonic stem cell-derived tissues may prove invisible to the immune system of the host and the more recent belief that induced pluripotent stem cells, derived in a fully autologous manner, will circumvent the issue of immunogenicity. Having debunked such assumptions and established the magnitude of the immunological barriers to be overcome, this book then draws on the expertise of internationally-recognised laboratories around the world to provide a critical assessment of the likely success of applying strategies such as stem cell banking, silencing of genes that confer immunogenicity, and the induction of transplantation tolerance to overcoming the immunological barriers in the future. Indeed, it is only through reaching a consensus in the field that enduring solutions to such an intractable problem may ultimately emerge.
