  • "The idea of producing a book on the prevention of chronic diseases through exercise and diet was intriguing for me when I was first approached with the idea. I had been teaching nutrition, exercise, and health science courses with a focus on cellular aspects of prevention for many years and had to develop all of my own materials because very few books were available. And of those that were, they had a decided clinical approach with very little discussion about the actual biochemistry or molecular mechanisms involved in prevention. When I broached the concept with several potential coauthors, the prevailing opinion was that books that covered biochemical and molecular aspects of disease etiology also were in very short supply. Thus this book was born: an attempt to collate the latest cellular- and molecularbased research on the etiology of chronic diseases with how these mechanisms of cause are modified by various aspects of diet and exercise. Essentially, we have tried to produce a text that translates molecular-based data on etiology and prevention into a clinical prescription for the prevention of chronic disease. The focus on diabetes, atherosclerosis, osteoporosis, cancer, and degenerative neurological disease is because they are the major causes of morbidity and mortality by chronic disease and also because there is sufficient molecular evidence for a strong dietary and activity (or rather, an insufficiency of both) component to their etiology. The inclusion of a separate chapter on "Inflammation" became necessary when it was clear that inflammatory signaling is a fundamental component of each of these diseases and that reducing inflammation is key to reducing risk for all of these diseases.   • "Preface: Fiber offers a variety of health benefits and is essential to reduce the risk of such chronic diseases as diabetes, obesity, cardiovascular disease, and diverticulitis. According to the Institute of Medicine (IOM), adequate intake (AI) of total fiber should be 14 g/1000 kcal. The IOM recommendation is joined by those from a variety of government public health agencies that promote increased fiber consumption, but a majority of people in developed countries still fall short of recommended values. On average, Americans consume only half of required intake, and approximately 90% of the U.S. population fails to meet AI goals. The problem stems largely from the fact that most conventional high-fiber foods are not tasty. Their organoleptic properties lack the kind of sensory attributes that people seek in the foods they eat.   • The monitoring of the effects of retinopathy on the visual system can be assisted by analyzing the vascular architecture of the retina. This book presents methods based on Gabor filters to detect blood vessels in fundus images of the retina. Forty images of the retina from the Digital Retinal Images for Vessel Extraction (DRIVE) database were used to evaluate the performance of the methods. The results demonstrate high efficiency in the detection of blood vessels with an area under the receiver operating characteristic curve of 0:96. Monitoring the openness of the major temporal arcade (MTA) could facilitate improved diagnosis and optimized treatment of retinopathy. This book presents methods for the detection and modeling of the MTA, including the generalized Hough transform to detect parabolic forms. Results obtained with 40 images of the DRIVE database, compared with hand-drawn traces of the MTA, indicate a mean distance to the closest point of about 0:24 mm. This book illustrates applications of the methods mentioned above for the analysis of the effects of proliferative diabetic retinopathy and retinopathy of prematurity on retinal vascular architecture.
  • Fundus images of the retina are color images of the eye taken by specially designed digital cameras. Ophthalmologists rely on fundus images to diagnose various diseases that affect the eye, such as diabetic retinopathy and retinopathy of prematurity. A crucial preliminary step in the analysis of retinal images is the identification and localization of important anatomical structures, such as the optic nerve head (ONH), the macula, and the major vascular arcades. Identification of the ONH is an important initial step in the detection and analysis of the anatomical structures and pathological features in the retina. Different types of retinal pathology may be detected and analyzed via the application of appropriately designed techniques of digital image processing and pattern recognition. Computer-aided analysis of retinal images has the potential to facilitate quantitative and objective analysis of retinal lesions and abnormalities. Accurate identification and localization of retinal features and lesions could contribute to improved diagnosis, treatment, and management of retinopathy.

  • The current unprecedented rate of digitization of longitudinal health data --- continuous device monitoring data, laboratory measurements, medication orders, treatment reports, reports of physician assessments --- allows visibility into patient health at increasing levels of detail. A clearer lens into this data could help improve decision making both for individual physicians on the front lines of care, and for policy makers setting national direction. However, this type of data is high-dimensional (an infant with no prior clinical history can have more than 1000 different measurements in the ICU), highly unstructured (the measurements occur irregularly, and different numbers and types of measurements are taken for different patients) and heterogeneous (from ultrasound assessments to lab tests to continuous monitor data). Furthermore, the data is often sparse, systematically not present, and the underlying system is non-stationary. Extracting the full value of the existing data requires novel approaches. In this thesis, we develop novel methods to show how longitudinal health data contained in Electronic Health Records (EHRs) can be harnessed for making novel clinical discoveries. For this, one requires access to patient outcome data --- which patient has which complications. We present a method for automated extraction of patient outcomes from EHR data; our method shows how natural languages cues from the physicians notes can be combined with clinical events that occur during a patient's length of stay in the hospital to extract significantly higher quality annotations than previous state-of-the-art systems. We develop novel methods for exploratory analysis and structure discovery in bedside monitor data. This data forms the bulk of the data collected on any patient yet, it is not utilized in any substantive way post collection. We present methods to discover recurring shape and dynamic signatures in this data. While we primarily focus on clinical time series, our methods also generalize to other continuous-valued time series data. Our analysis of the bedside monitor data led us to a novel use of this data for risk prediction in infants. Using features automatically extracted from physiologic signals collected in the first 3 hours of life, we develop Physiscore, a tool that predicts infants at risk for major complications downstream. Physiscore is both fully automated and significantly more accurate than the current standard of care. It can be used for resource optimization within a NICU, managing infant transport to a higher level of care and parental counseling. Overall, this thesis illustrates how the use of machine learning for analyzing these large scale digital patient data repositories can yield new clinical discoveries and potentially useful tools for improving patient care.

  • Directed evolution of large combinatorial chemistry libraries is an emerging approach for small-molecule discovery. To advance this field, we have developed a DNA-programmed chemistry technique that enables breeding of drug-like compounds over multiple generations. The progeny from each cycle of synthesis, selection, and amplification act as the starting point for a subsequent generation; thus the evolutionary cycle can be iterated. The linkage between genotype and phenotype is accomplished by coupling each unique compound to a DNA gene that programs its synthesis. Here we establish the behavior of our technology using a model selection for kinase substrates. We show that the platform behaves in a predictable manner and that it should be capable of identifying useful molecules from very large compound libraries. We then use the technology to discover novel biologically active small molecules by applying a purifying selection to a naive DNA-programmed library comprising 1.1 billion distinct compounds. Given the comprehensive nature of the combinatorial synthesis and the deep sampling enabled by high throughput sequencing, we can observe the simultaneous enrichment of different chemical families, increasing our chances of identifying a true hit. We have thus identified the first known non-peptidic substrate for protein kinase. This work demonstrates the feasibility to chemically probe the substrate binding sites of kinases. More broadly, we have performed the first directed evolution of a billion member combinatorial library. We anticipate that our approach will lead to the discovery of novel small-molecule affinity reagents, pharmaceutical compound leads, imaging probes and other high-value compounds. This could substantially increase global access to small-molecule reagents, and open up new areas of biological inquiry.

Excess body weight is an important risk factor for morbidity and mortality from cardiovascular diseases, diabetes, cancer, musculoskeletal disorders and even psychiatric problems and is estimated to cause nearly 3 million deaths per year worldwide. Obesity is not necessarily associated with comorbidities: there are indeed metabolically healthy obese individuals. Thus, we need to consider individuals presenting simple with obesity separately from those at risk of developing or who have already developed complex clinical states potentially leading to disability. Comorbidities can tip the balance of independence in patients who already have functional limitations mainly due to the excess of mass itself or who develop conditions such as diabetes, cardiovascular conditions, non-alcoholic fatty liver disease, where an abnormal metabolism of adipose tissue prevails. Morbid obesity with comorbidities leading to disability represents a real social and economic burden for National Health Systems worldwide. The presence of multiple and associated comorbidities often represents an obstacle to being admitted to hospitals for the treatment of metabolic diseases. Cln3 binds to Cdc28 to promote passage through Start. whi3[delta] cells have a small size phenotype, and Whi3 may regulate cell size by sequestering CLN3 mRNA and Cdc28 protein in the cytoplasm to delay G1 entry (Wang et al., 2004). We observe that Whi3 reversibly localizes from the cytosol to cytoplasmic puncta in response to glucose deprivation and heat shock. This phenotype is shared by components of stress granules (SGs), which are large RNP complexes that form in yeast in response to various stress conditions; SGs sort and process mRNAs during the stress response (Buchan et al., 2008). Because Whi3 shares several characteristics with known SG components, including an RNA binding domain and stress-dependent relocalization, we hypothesize that Whi3 is a novel component of SGs. We show that Whi3 colocalizes with SG markers in response to glucose deprivation and heat shock. Preventing SG formation inhibits Whi3 foci formation. Like SG components, Whi3 is enriched in insoluble cell fractions during stress. Whi3 is not required for SG formation, but may be targeted to SGs to carry out a previously unknown function. We conclude that Whi3 is a novel component of yeast stress granules. This observation suggests an alternative model for Whi3 function: that Whi3 might regulate mRNA translation during stress by transporting mRNA to stress granules. We demonstrate that Whi3 regulates many of its interacting RNAs, and that this regulation may promote stress-dependent survival.

  • Recent advances in transcriptome analysis have revealed a large number of non-protein coding transcripts that have previously been uncharacterized. A subset of these molecules, termed long noncoding RNAs (lncRNAs), has been implicated in the regulation of chromatin states. Here, we detail a journey of lncRNA discovery and analysis, beginning from the de novo discovery of lncRNAs within the promoters of cell cycle genes, followed by the functional characterization of select candidates. We characterize two examples that regulate the p53-mediated DNA damage response. LncRNA PANDA blocks the apoptosis pathway by inhibiting the transcription factor NF-YA, and lncRNA DINO regulates the p53 transcriptional response by regulating SET7-mediated post-translational modification. Altogether, these studies support a model whereby pervasive lncRNA transcripts, previously discarded as transcriptional byproducts, function through diverse mechanisms as critical regulators of biological pathways.
  • CLC chloride channels and transporters play diverse physiological roles in processes ranging from regulating bone-density, muscle excitability, and blood pressure, to facilitating extreme-acid survival of pathogenic bacteria. Defects in CLC proteins cause human disorders in these processes. Small-molecule inhibitors of the CLCs would be useful as drugs for treating a variety of CLC-related human diseases and also to investigate CLC physiology. In addition, inhibitors are powerful tools for studying molecular mechanisms of Cl-- gating. Trapping channels or transporters in particular conformational states with high-affinity ligands could potentially advance our understanding of the structural basis for CLC activity. Despite their usefulness, specific small-molecule inhibitors for CLC proteins are scarce. To address this shortfall, we have exploited the 4,4'-diisothiocyanatostilbene-2,2'-disulfonic acid (DIDS) scaffold to develop two novel classes of CLC inhibitors. DIDS has been used as an anion-transport inhibitor for decades and was first used to inhibit CLCs over 30 years ago. However, experiments to determine the compound's mode of inhibition led us to discover that minor contaminants in the DIDS solutions inhibit CLC proteins more effectively than DIDS itself. The contaminants were found to derive from hydrolysis of the labile isothiocyanate moieties. The structures of five major hydrolysis products were determined by 1H NMR, HRMS analysis, and chemical synthesis to be DIDS-based polythioureas. These compounds bind directly to the CLC proteins, as evidenced by the fact that they inhibit purified, reconstituted ClC-ec1 and that inhibition of ClC-Ka can be prevented by the point mutation N68D. These polythioureas are the highest affinity inhibitors known for the CLCs and provide a new class of chemical probes for dissecting the molecular mechanisms of chloride transport. The second class of identified CLC inhibitors combines the DIDS core structure with alkyl chain carboxylic acids. The most potent inhibitor identified, 4,4'-octanamidostilbene-2,2'-disulfonic acid (OADS), inhibits ClC-ec1 with an apparent affinity of 29 [Mu]M. As a means to identify the inhibitor-binding site, we synthesized photo-reactive diazirine derivatives of OADS and showed that these photo-affinity reagents specifically inhibit ClC-ec1. Experiments to identify the binding site using 'top-down' mass spectrometry, in which the protein is cleaved into peptide fragments via electron-capture dissociation, have identified an intracellular binding region encompassing 76 amino acids, or 16% of the protein. Current efforts using protease digestion procedures are focused on further refinement of the binding region. Once located, protein/inhibitor interactions gleaned from the labeling of ClC-ec1 could allow us to rationally design more potent inhibitors of CLC transporters and channels.

  • The central dogma of biology states that DNA, the genetic information, is transcribed into RNA, an information containing intermediate, which is then translated into proteins, actionable molecules which perform the majority of tasks required for life. To synthesize proteins, the cell employs a massive, macromolecular machine, the ribosome, and a myriad of protein factors to successfully translate an mRNA. My graduate studies have focused both on the ribosome and the protein translation factors that interact with the ribosome to facilitate translation initiation, elongation, and termination. First, utilizing recent advances in high throughput sequencing, we discovered that sequencing of ribosome protected fragments could illuminate in vivo dynamics of ribosome structural changes in Saccharomyces cerevisiae. We demonstrated that the ribosome protects two distinct sizes of fragments and assigned each fragment population to approximate stages of the translation elongation cycle where large structural rearrangements of the ribosome are known to occur. Once these assignments were made, we were able to model elongation speed and demonstrated that, contrary to previous reports, tRNA abundance and codon optimality were not the major determinants of elongation speed; surprisingly our data indicated that the polarity of the amino acid being decoded dictated elongation rates under these conditions, with polar amino acids acting to slow elongation rates. This study also implicated Dom34, a known NO GO decay factor, as a novel component of canonical translation termination and ribosome recycling. Second, we used another genome-wide assay of translation, "gradient encoding" microarray analysis, to interrogate the genome-wide effects of depleting five individual translation factors. Based on the current understanding of the molecular mechanisms of each translation factor, we hypothesized that the depletion of each factor would result in differential translation of mRNAs based on the physical properties of each mRNA species. However, we were startled to observe that the translational program of S. cerevisiae was relatively unperturbed by the depletion of three initiation factors, one elongation factor, and one termination factor. Further investigation revealed that yeast were actively compensating for the deficiency of each factor by either increasing or decreasing translation initiation rates such that the depleted factor was no longer limiting. This tuning was mediated by changes in eIF2[alpha] phosphorylation levels, a known modulator of translation initiation. Overall, we have leveraged high throughput technologies to provide novel understanding of in vivo structural dynamics of the ribosome and reveal a novel, unexpected robustness of the translational program in S. cerevisiae.
  • Host-pathogen interactions are highly regulated at the post-translational level, making small molecules useful tools for dissecting many aspects of these events. This dissertation describes the development and application of chemical probes to examine aspects of bacterial infection on either side of the host-pathogen interface. We rationally designed a set of inhibitors and activity-based probes to study the substrate recognition and activation mechanisms of the internal cysteine protease domain (CPD) of Clostridium difficile's large gluocosylating toxin TcdB; a major virulence factor of this important nosocomial pathogen. Subsequent work with these tools has helped elucidate the biochemical details of CPD allosteric activation within a eukaryotic environment, and has provided evidence that TcdB contributes to hypervirulence in some C. difficile strains. We also developed an optimized activity-based probe for studying inflammasome-mediated caspase-1 activation, which is a fundamental part of the host's response to intracellular bacterial pathogens. We used this tool to discover that when cells are unable to activate caspase-1 upon intracellular bacterial infection, they instead undergo apoptosis. This work provides insight into a potential intracellular arms race between the host and pathogens capable of suppressing caspase-1 activation, and also highlights the balance that exists between pro- and non-inflammatory cellular responses. Together, these studies show there is much to be gained from adding chemical probes to the repertoire of tools used to study mechanisms of bacterial pathogenesis.
  • Neurons are morphologically diverse, with many anatomical specializations that are crucial for their functions. Photoreceptors represent a specialized class of neurons whose elaborated apical structures, the rhabdomeres, and specific axonal projections collect visual stimuli and transmit them to the appropriate synaptic partners, forming the basis for vision. Through genetic analyses in the Drosophila visual system, we have studied the molecular mechanisms that control these two aspects of photoreceptor morphology. A forward genetic screen identified the GTPase effector Genghis khan (Gek) as mediating the ability of a subset of photoreceptor neurons to target to their appropriate postsynaptic columns. Gek was not required for the layer targeting of a different subset of photoreceptors; however ectopic expression in these cells was sufficient to affect their targeting choices. Regulation of Gek's responses to targeting cues may underlie differences in target choices among photoreceptors. The specification of photoreceptor apical structures depends on genes of the apical -- basal polarity family. Mutants in the genes Crumbs (Crb) and Stardust (Sdt) are required for rhabdomere development in distinct but overlapping subsets of photoreceptors. In addition, both genes are required in all cell types for the formation of the adherens junctions contacts between cells, suggesting that Crb and Sdt have both overlapping and unique functions in photoreceptor morphogenesis. Thus, these experiments provide insight into how two aspects of photoreceptor morphology are determined, and suggest mechanisms by which cell type specific morphologies may be produced.
  • One of the challenges facing modern medicine is to understand mammalian organ formation. Each organ has a specialized function and form, yet they are built from similar parts. One important part of each organ is the circulatory system, composed of arteries, veins, and capillaries, which is responsible for delivery of oxygen and nutrients and for the removal of carbon dioxide and metabolic waste. For centuries scientists have been trying to understand how the circulatory system functions and more recently how it forms. In this thesis, I focus on the development of the mouse pulmonary vasculature, the circulatory system that is responsible for transporting blood from the heart to the lungs where oxygenation occurs, and back to the heart where the oxygenated blood is pumped throughout the body. The lung is a complex organ made up of multiple hollow airway tubes that must form in coordination so that proper gas exchange can occur. In the first chapter I review the function and development of the circulatory system. In chapter two I present the experiments completed to determine the cellular origins of the blood vessels of the mouse lung and heart. Currently there are two major models for how the pulmonary arteries of the mouse form, vasculogenesis of lung mesenchymal endothelial progenitors and sprouting angiogenesis from vessels outside the lung. Using fate mapping I directly test the dominant model, vasculogenesis, and show that there are no endothelial progenitor cells resident in the lung mesenchyme. To determine if a vessel outside the lung is forming the pulmonary arteries I performed a clonal analysis labeling single endothelial cells before pulmonary artery formation and followed the fates of their daughter cells. I found a surprising multipotent progenitor population of endothelial cells, the primitive plexus of the lung, that gives rise to pulmonary arterial, venous, and plexus endothelial cells. I showed that the transition from plexus to arterial fate occurs in a leakproof manner in the lung by performing intracardiac perfusion experiments of fluorescently labeled dextrans and lectins. I also demonstrated a similar mechanism of leakproof plexus remodeling occurs in the heart during the development of the coronary arteries and veins. In chapter three I discuss experiments done to understand the molecular mechanisms controlling pulmonary artery formation. I describe an in silico in situ hybridization screen I performed to identify candidate molecules. I describe the expression pattern of BMP pathway activity in the lung as being restricted to the pulmonary arteries, a subset of the plexus and budding airways, using a transgenic mouse line that is only expressed in cells actively undergoing BMP signaling. I analyzed mice homozygously deficient for the BMP antagonists Gremlin and BMPER, and showed that there is no abnormal pulmonary artery formation or patterning phenotype. I also describe experiments in which I have deleted the BMP Receptor 2 from endothelial cells and again there is no abnormal pulmonary artery formation or patterning phenotype. I describe the expression pattern of VEGF in the lung as being mesenchymal during early lung formation, and show that mesenchymal deletions of VEGF do not result in abnormal pulmonary artery formation or patterning phenotypes. I found that multiple single gene manipulations do not result in abnormal phenotypes suggesting that pulmonary artery formation and patterning is robust and likely involves the interaction of multiple signaling pathways. This work describes a common mechanism of organ specific vascular bed formation that has not been previously described at a cellular and molecular level. I hope these studies provide a foundation for understanding how the vascular system of many organs form during organogenesis.
  • During normal development, tissue regeneration and cancer, epithelia undergo dramatic morphogenetic processes, ranging from cohesive sheet migration, cell position changes within cohesive tissues, to individual cell migration after dissociation from tissues. Such cell movements require coordination between cell migration and intercellular adhesion to maintaining tissue integrity. In epithelial cells, cell-cell adhesion complexes comprised of cadherins are crucial for these processes. I have investigated the unique roles of different cadherins in assembling adhesion complexes and coordinating migration. I show that cadherins are crucial for directing cellular migration, which is key for processes such as wound healing. The effect on cellular motility depends on the type of cadherin and the corresponding cell-cell complex involved. I show that the two types of desmosomal cadherins, which make up the desmosome, have distinct properties. Thus modulation of desmosomal cadherin interactions during development and cancer may provide a range of adhesive strengths that contributes to the regulation of morphogenetic cell movements.
  • This dissertation explains how the body provided proof of holiness in early modern Catholicism. Tradition had long asserted that the bodies of especially saintly or sinful individuals should reveal signs of their elect status. In the early modern period, Church officials sought to make such vague ideas exact: they required medical proof of bodily holiness. This requirement arose out of developments in both medicine and Catholicism. After the Reformation, many Christians doubted how or even if they should venerate the saints. In response, the Catholic Church centralized and formalized canonization procedures. As part of this reform, canonization officials began to require that medical practitioners examine the cadavers of holy individuals. Medical and anatomical knowledge had progressed during this period to the point where dissection was thought to yield unique information about the lifestyle and habits of the deceased. This information could also include signs of a person's spiritual state. The body, interpreted through expert eyes, could now reveal a person's true nature. Together, medical practitioners and canon lawyers in the city of Rome created standards through which to interpret bodily signs of holiness. The methods of proof employed in these examinations presaged many techniques of knowledge production that would become a part of experimental practice in the early modern world. This dissertation therefore demonstrates that instead of being opposed, science and religion worked together to define the boundaries of the natural in human bodies.
  • Francisella is a gram-negative bacterium that causes tularemia. It is capable of infecting a remarkably broad host range including humans, mammals, birds and fish via multiple different routes of infection, establishing a successful colonization event within the various organs. This facultative, intracellular pathogen is also capable of invading a broad range of host cell types ranging from macrophages to fibroblasts. This is an extremely fascinating facet of the bacterium. The ability of Francisella to infect such a wide range of hosts and cell types suggests that the bacterium either co-opts cellular mechanisms common to all hosts and cell types or has the requisite bacterial genes to adapt to many different intraorganismal environments, or both. We were interested in studying the diverse repertoire of interactions that may occur between the bacterium and its murine host. In this thesis, the transposon site hybridization (TraSH) negative selection strategy was applied in a range of in vivo and in vitro systems to identify novel host-pathogen interactions in Francisella. We subsequently demonstrated that Francisella require tryptophan for virulence specifically in the lungs due to lung-specific induction of a host innate immune molecule indoleamine 2,3-dioxygenase 1. Alveolar macrophages may also deplete intracellular trytophan via a novel mechanism and microbial lung-specific requirement of tryptophan for virulence may be widely applicable to all bacterial species. We also demonstrate that Francisella hypercytotoxic mutants, unlike previously suggested, induce macrophage hypercytotoxicity due to increased bacteriolysis in the intracellular milieu. Identification and characterization of bacterial mutants that are attenuated under different in vitro and in vivo conditions have led to further insights into the interactions that occur between Francisella and its murine host.
  • Visual inputs are high-dimensional, dynamic, and may consist of significant levels of noise. Nevertheless, visual processing systems in many animals are capable of efficiently extracting information out of these signals to guide behavior. Flies, in particular, use visual information to guide behavior in challenging conditions such as during rapid flight maneuvers. In this dissertation we examine how early visual processing cells in the visual system of the Fruit Fly, Drosophila, achieve this feat. In particular, we focus on cells that provide inputs to motion detecting circuits and assess how these cells balance the goal of facilitating computational specializations with the goal of efficiently capturing all visual information. In these studies, we used two-photon calcium imaging in vivo to monitor the responses of specific cells in the fly visual system to visual stimuli. Using this system, we found that two first order interneurons providing inputs to pathways specialized for the detection of moving bright and dark edges nevertheless similarly encode information about both brightening and darkening. However, an in depth study of the functional properties of one of these interneurons revealed that it responds differently to bright and dark moving objects of different sizes in a manner that could facilitate the downstream specialization. Furthermore, via genetic and pharmacological manipulations it was found that GABAergic circuits providing lateral and feedback inputs to this cell enhance its responses to dark stimuli and thus enable it to relay critical information for the downstream pathway. These circuits were found to give rise to a center-surround antagonistic, anisotropic and spatiotemporally coupled RF structure in this cell. Interestingly, our studies uncovered deep similarities between the function of early visual processing cells in the fly and in vertebrate retinas. This suggests that different systems have converged on a similar set of solutions for addressing the challenge of efficiently using the resources available to the nervous system to process visual signals.
  • The focus of this thesis is to understand the contribution of multiple learning mechanisms to cerebellum-dependent motor learning. The studies that contribute to this thesis examine the role multiple learning mechanisms in the context of signaling in the intact circuit of awake-behaving animals. By using a well-parameterized learning paradigm, it is possible to distinguish and separate the contribution of specific learning mechanisms to different aspects of learning. This thesis demonstrates the sufficiency to two learning mechanisms long hypothesized to be important for cerebellum-dependent learning: 1) LTD at the parallel fiber to Purkinje cell synapse in the cortex (Marr 1969; Albus 1971; Ito 1972); and 2) the output of Purkinje cell simple spike activity (Miles & Lisberger 1981). Furthermore, the findings highlight the importance of understanding how learning mechanisms operate in vivo and interact with the on-going activity as well as previous activity in the circuit to determine different learning outcomes. The idea that the properties of a learning mechanism do not operate in isolation to produce learning but must be considered in the context of the intact and functional circuit is a common lesson that could apply to and should be tested in other learning systems of the brain.
  • Distal radial fractures are still puzzling us 200 years after Colles' classic description. Despite the advent of various new imaging techniques, including 3D CT, the availability of diagnostic adjuncts such as arthroscopy, and treatment options that include more than 30 different volar locking plates, the rate of unsatisfactorytreatment resultsremains very high. Furthermore, while we are aware of more associated injuries, such as carpal ligament tears and injuries to the radioulnar ligament (TFCC), there is still intense debate on the relevance of these injuries.   • Lynch syndrome (LS) is the most common cause of inherited colorectal cancer, a disease with a high mortality rate. An estimated 37,000 of diagnosed colorectal cancer cases worldwide are attributed to Lynch syndrome each year. Intensive cancer screening, with early initiation and frequent follow-up, can reduce colorectal cancer incidence and mortality in LS patients. This book provides an up-to-date overview on the genetic and epigenetic basis of Lynch syndrome.   • Candidate gene based studies have identified a handful of aberrant CpG DNA methylation events in prostate cancer (Brooks et al. 1998; Yegnasubramanian et al. 2004). However, large scale DNA methylation profiles have not been examined for normal prostates or prostate tumors. Additionally, the mechanisms behind these DNA methylation alterations are unknown. In this thesis, I describe the results of my efforts to better understand these previously unexplored areas of biology. For the study presented in this thesis, I quantitatively profiled 95 primary prostate tumors and 86 healthy prostate tissue samples for their DNA methylation levels at 26,333 CpGs representing 14,104 gene promoters by using the Illumina HumanMethylation27 platform. When the profiles of the prostate tissue samples were compared, I observed a substantial number of tumor-specific DNA methylation alterations. A 2-class Significance Analysis of this dataset revealed 5,912 CpG sites with increased DNA methylation and 2,151 CpG sites with decreased DNA methylation in tumors (FDR < 0.8%). Prediction Analysis of this dataset identified 87 CpGs that are the most predictive diagnostic methylation biomarkers of prostate cancer. By integrating available clinical follow-up data, I also identified 69 prognostic DNA methylation alterations that correlate with biochemical recurrence of the tumor. To identify the mechanisms responsible for these genome-wide DNA methylation alterations, I measured the gene expression levels of several DNA methyltransferases (DNMTs) and their interacting proteins by TaqMan qPCR and observed increased expression of DNMT3A2, DNMT3B, and EZH2 in tumors. Subsequent transient transfection assays in cultured primary prostate cells revealed that DNMT3B1 and DNMT3B2 overexpression resulted in increased methylation of a substantial subset of CpG sites that also showed tumor-specific increased methylation.

  • The existence of 'cancer stem cells' (CSCs) has been a topic of heated debate for the last few years within the field of cancer biology. Their continuous characterization in a variety of solid tumors has lead to an abundance of evidence supporting their existence. CSCs are believed to be responsible for resistance against conventional treatment regimes of chemotherapy and radiation, ultimately, leading to metastasis and patient demise. To help aid clinicians, pharmaceutical companies and academic labs investigating how to better kill these highly aggressive cells we have summarized the DNA repair mechanism(s) and their role in the maintenance and regulation of both normal and cancer stem cells. Our book represents a comprehensive investigation into the highly effective DNA repair mechanisms of CSCs and what we need to understand in order to develop more advanced therapies to eradicate them from patients. Currently, there are no other published works entirely on DNA repair and Cancer Stem Cells. In addition, our book provides a comprehensive overview of CSC isolation and characterization from a variety of solid tumor types.

  • Capillary electrophoresis in a viscous sieving polymer was used to sequence the first human genome by separating DNA molecules on basis of size. Since the completion of the Human Genome Project in 2003, several "next-generation" technologies have offered greatly decreased cost per base and increased throughput of DNA sequencing. While the ultra-high-throughput nature of these technologies is highly advantageous to genome-wide studies, it is not amenable to all situations; electrophoresis-based sequencing remains relevant when a small number of exons need to be sequenced rapidly and accurately. Miniaturized electrophoretic separations on microfluidic devices require less sample volume, a shorter analysis time, and, in principle, can be performed on an inexpensive, disposable platform. The high pressures necessary to load polymer solutions into chips are challenging and difficult to automate. This work presents a method to separate DNA by size with no polymer matrix to enable rapid, accurate DNA sequencing and size-based genotyping on microchips, with an approach that can be automated and/or multiplexed. Free-Solution Conjugate Electrophoresis (FSCE) achieves size-based separations of DNA by virtue of the attachment of a mobility-modifying "drag-tag" to the end of DNA molecules. Drag-tags must be completely monodisperse so that only one bioconjugate peak appears in the electropherogram for each length of DNA. Previous work in the Barron lab focused on the development of highly repetitive polypeptide "protein polymer" drag-tags, since chemically synthesized polymers which were sufficiently large, while also being monodisperse, are not available. However, the Barron lab struggled for seven years to produce recombinant proteins with sufficient length and monodispersity to enable DNA sequencing. This dissertation presents significant improvements to the development and use of protein polymer drag-tags for size-based separations of DNA. The cause of the polydispersity previously plaguing the production and purification of protein polymer drag-tags was discovered and eliminated. A longer, monodisperse protein polymer of the previously designed repetitive "family" enabled an almost 50% increase in read length by capillary electrophoresis, which is the longest FSCE sequencing read ever reported, and is essentially "on par" with the read lengths of current next-generation technologies. The longest drag-tag produced is predicted to be able to sequence at least 400 bases of DNA. A second "family" of repetitive protein polymers was also developed, which allows the addition of positively charged amino acid residues for increased friction without extra length to be tested. For all protein drag-tags, interactions between the slightly positively charged drag-tags and microchannel walls were found to cause increased peak width when more than 3 cationic amino acids were present, despite the use of robust and hydrophilic dynamic wall coatings. Significant work was done to transition FSCE separations of DNA oligomers conjugated to drag-tags onto glass microfluidic devices. An optimal injection method for separations in buffer was discovered, and all the monodisperse drag-tags were able to be injected when conjugated to ssDNA oligomers, including the largest protein (516 amino acids long). Separation efficiency by microchip electrophoresis was tested. Contrary to matrix-based separations, free-solution electrophoresis with drag-tags shows no loss of resolution when electric field strength is increased, up to the maximum of the power supply (E = 700 V/cm). This indicates that the speed of free-solution sequencing separations will be able to be minimized while still achieving single-base resolution, all without the use of a polymeric sieving network. Specific recommendations are made for further research advances necessary to implement FSCE sequencing separations on microchips. In addition to separating DNA sequencing fragments, FSCE was applied to size-based separation of DNA molecules for genotyping using the ligase detection reaction (LDR). Initial proof-of-concept experiments and further multiplexing demonstrated the advantages of FSCE genotyping on plastic and glass microchips. Using four drag-tags, FSCE-LDR was used to identify, simultaneously, all 19 mutant loci in the K-ras gene of diagnostic importance to colorectal cancer in less than 75 seconds on a glass microchip.

  • Vesicle fusion is a central process in transport and communication in biology. In neuronal transmission, synaptic vesicles carrying neurotransmitters dock and fuse to the plasma membrane of the neuron, a process mediated by a combination of several membrane anchored and soluble proteins. Fusion results in the merger of the two apposing lipid bilayers, leading to the exchange of both the lipidic and aqueous components. The fusion reaction is thought to proceed through several stages: first, the membranes are brought into close proximity (docking), second, the outer leaflets mix, but the inner leaflets and contents remain separate (hemi-fusion), and finally, the inner leaflet and contents exchange (full fusion). Due to the complex nature of the fusion reaction and the multitude of proteins involved, the mechanism of the fusion reaction is not well understood. Simplified model systems for vesicle fusion can bring insight into the mechanism by studying the fusion reaction in a more defined and controllable system. This thesis describes a DNA-based model for the protein fusion machinery. Previously, DNA-lipids were used to tether lipid vesicles to glass-supported lipid bilayers. These vesicles could be observed by fluorescence microscopy, and are laterally mobile along the plane parallel to the supported bilayer. DNA-mediated docking between vesicles was characterized, but fusion was not observed due to the fact that the DNA partners were both coupled at the 5' end, so antiparallel hybridization holds the membranes apart. In this work, a new synthesis of DNA-lipid conjugates is described which allows coupling at both the 3' and 5' end of the DNA. Incorporation of complementary DNA-lipids coupled at opposite ends mediates fusion between lipid vesicles. Vesicle fusion was measured in bulk fluorescence assays (Chapter 2 and 3), by both lipid mixing and content mixing assays. The rate of vesicle fusion showed a strong dependence on the number of DNA per vesicle, as well as the sequence of the DNA. Consistent with previous results measured for the docking reaction, fusion was faster for a repeating DNA sequence than for a non-repeating sequence that required full overlap of the strands for hybridization. The role of membrane proximity on the rate of vesicle fusion was investigated in Chapter 3 by insertion of a short spacer sequence at the membrane-proximal end of fusion sequences. The length of the spacer sequence was varied between two and 24 bases, corresponding to length scales of approximately 1-12 nm. Fusion, as measured in bulk assays by lipid and content mixing, decreases systematically as the membranes are held progressively further apart, demonstrating a clear dependence of the rate of the fusion reaction on membrane proximity. While the bulk vesicle fusion assays showed that DNA-lipids can mediate vesicle fusion, these ensemble measurements convolve the multiple steps (docking, hemifusion, and full fusion) of the fusion reaction, complicating any kinetic analysis. In order to image individual vesicle fusion events between tethered vesicles, a new tethering strategy was developed (Chapter 4). This strategy exploits the dependence of DNA hybridization on salt by covalently attaching lipid vesicles to a glass-supported lipid bilayer, then triggering DNA-mediated docking and fusion by spiking the salt concentration. The kinetics of individual vesicle fusion events were subsequently measured using a FRET-based lipid mixing assay for many vesicles (Chapter 6). An analysis of the distribution of waiting times from docking to fusion indicated that this transition occurs in a single step. A second model membrane architecture was used to study individual fusion events between vesicles and a planar bilayer (Chapters 5 and 6). This architecture uses a DNA-tethered planar free-standing bilayer as the target membrane. The kinetics of individual vesicle fusion events to this membrane patch were also consistent with a single step process, as for vesicle to vesicle fusion. In this system, it was also possible to observe content transfer of vesicles containing a self-quenched aqueous dye (Chapter 5). By analyzing the diffusion profile of the dye, it was shown that the dye indeed is transferred into the region below the planar membrane patch, and is not released into the solution above the patch due to vesicle rupture or leakage.
